Function talk is a constant across different life sciences. From macro-evolution to genetics, functions are mentioned everywhere. For example, a limb’s function is to allow movement and RNA polymerases’ function is to transcribe DNA. Biochemistry is not immune from such a characterization; the biochemical world seems to be a chemical world embedded within biological processes. Specifically, biochemists commonly ascribe functions to biomolecules and classify them accordingly. This has been noticed in the recent philosophical literature on biochemical kinds. But (...) while a lot has been written on biological and psychological functions, little has been said explicitly about biochemical fuctions. Here, I explore functional attribution to biochemical molecules. I argue that if we accept this attribution, then biochemical functions are constituted by chemical dispositional properties that causally contribute to selected biological processes. In section 2, I discuss the controversy concerning the characterization of biochemical functions. In section 3, I consider whether a biological or a chemical under- standing of function can be applied to biochemical functions, illustrating the account with the example of vitamin B12. The result is that none of the theories on their own provides an adequate characterization. In section 4, I present an account of biochemical functions. In section 5, I assess this account taking into consideration common requirements for a theory of functions and an objection. (shrink)

The issue of realism about the physical world is distinct from the semantic issue of correspondence truth. So it is an aberration to identify the two issues (Dummett), to dismiss the realism issue out of hostility to correspondence truth (Rorty, Fine), to think that that issue is one of interpretation, or to argue against realism by criticizing various claims about truth and reference (Putnam, Laudan). It is also an aberration to identify realism with nonskepticism, truth-as-the-aim-of-science, or scientific convergence. (...) Current research on the neural basis of consciousness is based mainly on neuroimaging, physiology and psychophysics. This target article reviews what is known about biochemical factors that may contribute to the development of consciousness, based on loss of consciousness (i.e., coma). There are two theories of the biochemical mode of action of general anaesthetics. One is that anaesthesia is a direct (i.e., not receptor-mediated) effect of the anaesthetic on cellular neurophysiological function; the other is that some alteration of (...) receptor function occurs. General anaesthetics are mainly GABA agonists but some (such as ketamine) are glutamate antagonists. They also affect other systems, particularly cholinergic ones. There are various comas of metabolic origin. For example, a combination of small doses of the iron chelators desferrioxamine and prochlorperazine induce a profound and long lasting coma in humans. The mechanisms that might mediate this include redox mechanisms at the glutamate synapse, post-synaptic endocytosis of dopamine and iron, and intracellular iron-dopamine complexes, which are powerful dismuters of the superoxide anion. New findings in cell biology relating to endocytosis and recycling of receptors are discussed in a wider context. These biochemical events may induce coma by two mechanisms: (i) Consciousness may depend on widespread cortical (or cortico-thalamic) activation. (ii) Whereas these biochemical changes are widespread, only the changes in a subset of consciousness' neurons may count. An experimental program to distinguish between these two alternatives is proposed. (shrink)

Drugs targeting a single TK/RTK in the treatment of solid cancers has not had the same success seen in blood cancers. This is, in part, due to acquired resistance in solid cancers arising from a range of mechanisms including the upregulation of compensatory RTK signalling. Rather than attempting to inhibit individual compensatory RTK—requiring knowledge of which RTKs are upregulated in any given tumour—strategies to universally inhibit signalling from multiple RTKs may represent an effective alternative. Endosomal trafficking of RTKs is a (...) common conduit that can regulate signalling from multiple RTKs simultaneously. As such, we posit that targeting endosomal trafficking—in particular, aberrant post‐translational modifications in cancers that contribute to dysregulated endosomal trafficking—could inhibit oncogenic signalling driven by multiple RTKs and pave the way for the development of a novel class of inhibitors that shift the trafficking of RTKs to inhibit tumour growth. Francis Crick once remarked, "...the ultimate aim of the modern movement in biology is in fact to explain all biology in terms of physics and chemistry" [1966:10]. Arguments to the contrary have been marshalled by many biologists and philosophers, notably Mayr [1986, 1988], and Rosenberg [1985]. Such arguments notwithstanding, reductionist hopes are still alive and well in both biological and philosophical circles. Cancer biology features the ascription of normal functions to parts of cancers. At least some ascriptions of function in cancer biology track local normality of parts within the global abnormality of the aberration to which those parts belong. That is, cancer biologists identify as functions activities that, in some sense, parts of cancers are supposed to perform, despite cancers themselves having no purpose. The present paper provides a theory to accommodate these normal function ascriptions—I call it the Modeling Account (...) of Normal Function (MA). MA comprises two claims. First, normal functions are activities whose performance by the function-bearing part contributes to the self-maintenance of the whole system and, thereby, results in the continued presence of that part. Second, MA holds that models of system-level activities that are (partly) constitutive of self-maintenance are improved by including a representation of the relevant function-bearing part and by making reference to the activity/activities that part performs which contribute(s) to those system-level activities. I contrast MA with two other accounts that seek to explicate the ascription of normal functions in biology, namely, the organizational account and the selected effects account. Both struggle to extend to cancer biology. However, I offer ecumenical readings which allow them to recover some ascriptions of normal function to parts of cancers. So, though I contend that MA excels in this respect, the purpose of this paper is served if it provides materials for bridging the gap between cancer biology, philosophy of cancer, and the literature on function. The present thesis explores some metaphysical issues concerning biochemical kinds and the relations between chemical and biological properties and phenomena. The main result of this thesis is that there is something sui generis about biochemical kinds. This result is motivated by two theoretical steps. The first is characterising biochemical functions as weakly emergent from the chemical structure [Chapter 3, Chapter 6]. The second is via an account for which biochemical kinds are natural categories [Chapter 4, Chapter (...) 7]. The thesis comprises four parts. Part I [Chapter 1, Chapter 2] aims to offer the methodological and conceptual tools that underpin this research. Chapter 1 presents the debate on the unity of science and the motivation of the research. Chapter 2 presents the account of natural kinds that will be used throughout the thesis. Part II [Chapter 3, Chapter 4] offers a detailed metaphysical analysis of the molecular gene. Chapter 3 argues that molecular genes are weakly emergent from nucleic acids. Chapter 4 argues that the category "molecular gene" can be deemed a natural kind, following the account presented in Chapter 2. Part III [Chapter 5, Chapter 6, Chapter 7] explores some of the themes related to biochemical kinds and generalises some of the results from Part II. Chapter 5 considers biochemical functions and how functional attribution should be interpreted for biochemical molecules. Chapter 6 considers the relation between biochemical functions and structure, spelt in terms of weak emergence and explores unity in biochemistry. Chapter 7 considers the topic of biochemical kinds per se and argues that biochemical kinds are natural categories. Part IV [Chapter 8] elucidates the main outcome and the implications that this research can have for future discussion in the philosophy and metaphysics of biochemistry and the unity of science. Summary The twofold objective of this study is (1) to identify and give a brief review of the historical development of the various designs of early (pre-1850) telescope eyepieces, and (2) to determine by measurements and calculations the axial and lateral chromatic aberrations of a number of extant eyepieces from that period in order to provide basic data on which to judge the relative quality of different eyepiece forms. Eight distinct types of eyepieces containing one to five lens elements are (...) discussed and illustrated. The second objective was addressed by measuring the focal lengths of the individual lens elements and the lens spacings in each eyepiece. The data were processed by a ray-tracing program that yields the chromatic aberration (CA) and focal length of each of the eyepieces. Twenty-one telescopes from that period were studied in this way. Similar calculations were also made using data available in the literature on several additional historic telescopes. The conclusions drawn from the data are: (1) Telescopes with Galilean eyepieces have a smaller CA than those with Keplerian or Huygens eyepieces. (2) The two-lens Keplerian terrestrial eyepieces are demonstrated to have larger axial and lateral CA than any of the other eyepiece types. (3) Calculations from examples of telescopes by Divini and Campani for which data were available indicate that while the axial CAs of the two were the same, Campani's instrument had a much smaller lateral CA. (4) Five element eyepieces were found to be better corrected for CA than the early four-lens systems that replaced them. (5) This study tends to confirm the speculation that the reason makers of early achromatic telescopes overcorrected the objective lenses was to compensate for the CA of the eyepieces. (shrink)

As the sperm pHi increases, the flagellar motor driving motility is activated, leading to ATP consumption. Energy for motility is provided by mitochondrial respiration; energy transport from sperm mitochondrion to tail involves distinct isozymes of creatine kinase that effect a phosphorylcreatine shuttle. The activation of sperm motility and respiration can be described as a linked series of biochemical reactions that form a cell behavioural (...) pathway analogous to the reaction sequences of intermediary metabolism. This paper will consider how the account of weak emergence presented by Wilson in the book Metaphysical emergence (2021) can be used to explore the relation between biochemical functions and chemical structure in biochemical molecules, as vitamin B12. The structure of the paper is the following. Section 2 will introduce why biochemical functions are interesting from a philosophical perspective and why their relation to molecular structure can be seen as problematic. In doing so, it will consider the (...) definition of biochemical functions as in Bellazzi (2022) for which they can be seen as sets of chemical dispositional properties that contribute to biological processes. Section 3 will explore how, given this definition of biochemical functions, we can interpret the relation between chemical structure and biochemical structure via weak emergence. Section 4 concludes. A host of metabolic enzymes reversibly self‐assemble to form membrane‐less, intracellular filaments under normal physiological conditions and in response to stress. Often, these enzymes reside at metabolic control points, suggesting that filament formation affords an additional regulatory mechanism. Examples include cytidine‐5′‐triphosphate (CTP) synthase (CTPS), which catalyzes the rate‐limiting step for the de novo biosynthesis of CTP; inosine‐5′‐monophosphate dehydrogenase (IMPDH), which controls biosynthetic access to guanosine‐5′‐triphosphate (GTP); and ∆1‐pyrroline‐5‐carboxylate (P5C) synthase (P5CS) that catalyzes the formation of P5C, which links the Krebs (...) cycle, urea cycle, and proline metabolism. Intriguingly, CTPS can exist in co‐assemblies with IMPDH or P5CS. Since GTP is an allosteric activator of CTPS, the association of CTPS and IMPDH filaments accords with the need to coordinate pyrimidine and purine biosynthesis. Herein, a hypothesis is presented furnishing a biochemical connection underlying co‐assembly of CTPS and P5CS filaments – potent inhibition of CTPS by glutamate γ‐semialdehyde, the open‐chain form of P5C. IntroductionIdeas of reference are frequent in psychopathology, mainly in psychotic disorders. The frequency of IR and preoccupation about them are related to the psychotic dimension, and to a lesser extent, to negative or emotional disorganized dimensions. Aberrant salience, has been proposed as an indicator of the onset of psychosis, particularly of schizophrenia. This study analyzed the mediating role of AS, disorganized symptoms and preoccupation about IR in the relationship between IR and the psychotic dimension.MethodThe sample consisted of 330 participants, 62.4% (...) of whom were women aged 18–79. The Referential Thinking Scale, the Aberrant Salience Inventory, and the Brief Psychiatric Rating Scale were administered.ResultsEvidence of a partial mediation model showed that the relationships between IR and the psychotic dimension were mediated jointly by AS and the disorganized dimension, and preoccupation about IR no longer had a role. This relationship was significantly influenced by participant age. The variables in the model explained 54.16% of the variance.ConclusionThe model proposed enabled a set of vulnerabilities to be predicted that could lead to a high-risk general pathological state and proneness to psychosis in particular. These findings are discussed with regard to early detection and prevention of psychosis. (shrink)

C'est ce qu'il a cherché dans le cinéma, dans la peinture, la littérature, les sciences, dans l'histoire des sociétés, dans la philosophie, et partout. Ainsi par exemple, les déformations des figures de Francis Bacon, les non-sens de Lewis Carroll, les lignes destructrices et créatrices des populations nomades à (...) travers l'histoire, la démence du système capitaliste, les processus schizophréniques qui forment l'inconscient, toutes les forces qui traversent la vie et la pensée. Voilà ce qu'il faut d'abord expliquer : la présence de ces mouvements aberrants Mais on ne peut pas s'en tenir là. La philosophie ne peut pas se contenter de les décrire ou d'en dresser la carte, elle doit rendre raison de ces mouvements. D'où un deuxième aspect, tout aussi important : il faut produire les logiques irrationnelles de ces mouvements aberrants. C'est l'une des grandes nouveautés de l'oeuvre de Deleuze et Guattari : créer de nouvelles logiques, loin des modèles rationnels classiques, mais aussi loin de modèles contemporains, comme le marxisme ou le structuralisme orthodoxes des années 1960-1980. Par exemple, pour le capitalisme : de quel droit se déploie-t-il sur la terre? De quel droit s'approprie-t-il nos cerveaux pour le peupler d'images et de sons? De quel droit asservit-il les corps? Aux logiques que le capitalisme met en oeuvre, ne faut-il pas opposer d'autres logiques, celles justement des mouvements aberrants? Dès lors, la philosophie devient inséparable de combats contre toutes les formes d'organisation - politique, sociale, philosophique, esthétique, scientifique - qui tentent de nier, de conjurer, d'écraser l'existence de ces mouvements aberrants. Positron emission tomography studies have recently shown that the placebo effect in Parkinson’s disease, pain, and depression is related to the activation of the limbic circuitry. The observation that placebo administration induces the release of dopamine in the (...) ventral striatum of patients with Parkinson’s disease suggests a link between the placebo effect and reward mechanisms. In addition to Parkinson’s disease, the placebo-reward model may also apply to other disorders. However, the relative contribution of the different neurotransmitters and neuropeptides that are known to be involved in modulating the activity of the limbic system may be disease-specific. Thus, while the placebo-induced clinical benefit observed in Parkinson’s disease would mostly reflect the release of dopamine in the dorsal striatum, the activation of opioid and serotonin pathways could be particularly implicated in mediating placebo responses encountered in pain and depression, respectively. Social anxiety may disrupt the empathic process, and well-regulated empathy is critical for navigating the social world. Two studies aimed to further understand empathy in the context of social anxiety. Study 1 compared individuals with elevated or normative social anxiety on a measure assessing cognitive and affective empathy for positive and negative emotions conveyed by other people (“targets”), completed under social threat. Relative to individuals with normative social anxiety, individuals with elevated social anxiety had greater cognitive empathy and no differences (...) in affective empathy, regardless of emotion type. As greater cognitive empathy can be maladaptive, Study 2 tested whether this could be down-regulated. Individuals with elevated social anxiety underwent emotional working memory training (eWMT) for negative emotional information, or control training (CT). Effects on an empathy measure completed under social threat were assessed. Cognitive empathy for negative emotions decreased following eWMT but not CT, and this was only evident for those with higher pre-training working memory capacity. Cognitive empathy for positive emotions and affective empathy were not affected. Overall, social anxiety is associated with aberrant elevated cognitive empathy for negative and positive emotions, and the deviation in cognitive empathy for negative emotions can be regulated with eWMT for certain individuals.Trial registration: Australian New Zealand Clinical Trials Registry identifier: ACTRN12618001196235.. The biochemical mechanism by which the phytochrome family of plant sensory photoreceptors transmit perceived informational light signals downstream to transduction pathway components is undetermined. The recent sequencing of the entire genome of the cyanobacterium Synechocystis, however, has revealed a protein that has an NH2‐terminal domain with striking sequence similarity to the photosensory NH2‐terminal domain of the phytochromes, and a COOH‐terminal domain strongly related to the transmitter histidine kinase module of bacterial two‐component sensors. The Synechocystis protein is capable of autocatalytic (...) chromophore ligation and exhibits photoreversible light‐absorption changes analogous to the phytochromes, indicating its capacity to function as an informational photoreceptor. Together with earlier observations that the COOH‐terminal domains of the plant phytochromes also have sequence similarity to the histidine kinases, these data suggest that the cyanobacteria utilize photoregulated histidine kinases as a sensory system and that the plant phytochromes may be evolutionary descendants of these photoreceptors. We describe our explicit Lorentz-invariant solution of the Einstein and null geodesic equations for the deflection experiment of 2002 September 8 when a massive moving body, Jupiter, passed within 3.7’ of a line-of-sight to a distant quasar. We develop a general relativistic framework which shows that our measurement of the retarded position of a moving light-ray deflecting body (Jupiter) by making use of the gravitational time delay of quasar’s radio wave is equivalent to comparison of the relativistic laws of the (...) Lorentz transformation for gravity and light. Because, according to Einstein, the Lorentz transformation of gravity field variables must depend on a fundamental speed c, its measurement through the retarded position of Jupiter in the gravitational time delay allows us to study the causal nature of gravity and to set an upper limit on the speed of propagation of gravity in the near zone of the solar system as contrasted to the speed of the radio waves. In particular, the v/c term beyond of the standard Einstein’s deflection, which we measured to 20% accuracy, is associated with the aberration of the null direction of the gravity force (“aberration of gravity”) caused by the Lorentz transformation of the Christoffel symbols from the static frame of Jupiter to the moving frame of observer. General relativistic formulation of the experiment identifies the aberration of gravity with the retardation of gravity because the speed of gravitational waves in Einstein’s theory is equal to the speed of propagation of the gravity force. We discuss the misconceptions which have inhibited the acceptance of this interpretation of the experiment. We also comment on other interpretations of this experiment by Asada, Will, Samuel, Pascual–Sánchez, and Carlip and show that their “speed of light” interpretations confuse the Lorentz transformation for gravity with that for light, and the fundamental speed of gravity with the physical speed of light from the quasar. For this reason, the “speed of light” interpretations are not entirely consistent with a retarded Liénard–Wiechert solution of the Einstein equations, and do not properly incorporate how the phase of the radio waves from the quasar is perturbed by the retarded gravitational field of Jupiter. Although all of the formulations predict the same deflection to the order of v/c, our formulation shows that the underlying cause of this deflection term is associated with the aberration of gravity and not of light, and that the interpretations predict different deflections at higher orders of v/c beyond the Shapiro delay, thus, making their measurement highly desirable for deeper testing of general relativity in future astrometric experiments like Gaia, SIM, and SKA. Microscopy allows us to observe objects we cannot see with our eyes alone. With a light microscope, we can distinguish objects at the scale of the wavelengths of visible light just under a micrometer. Around 1870 Ernst Abbe, who laid the foundation of modern optics, suggested that the resolution of a microscope would improve by using some yet-unknown radiation with shorter wavelengths than visible light, that is, below 390 nanometers (1 nm = 10−9 m). Electrons can have wavelengths near 1 (...) picometer (1 pm = 10−12 m) and should therefore allow atoms to be distinguished since they are typically at least a few hundred pm apart. In this oversimplified view, further decreasing the wavelength of the radiation should allow us to increase the resolution of electron microscopy even more. However, this can only be done by increasing the energy of the radiation, which would ultimately destroy the samples. Other factors also affect the resolution of electron microscopes, among them non-ideal imaging properties of electromagnetic lenses, which result in false images. The “classic” is a vexed term in the work of William Carlos Williams. He uses the category to describe both the stale classicism of T. S. Eliot and Ezra Pound and, conversely, the authentic, “aberrant” classic of James Joyce and surrealism. Analyzing unpublished archival manuscripts alongside the posthumously published collection of essays, The Embodiment of Knowledge, I approach the classic through Williams's theories of pedagogy. Williams parodies and rejects academic modes of reading that cling to the “malignant rigidities” of the (...) past. Yet Paterson and The Embodiment also theorize the reader's interpretive power to disrupt any homogenizing conformity latent in the literary tradition. This dissonant hermeneutics can recuperate the classics and represents a form of resistance to a binary logic of past versus present, or European versus American literature. (shrink)

Summary The twofold objective of this study is (1) to identify and give a brief review of the historical development of the various designs of early (pre-1850) telescope eyepieces, and (2) to determine by measurements and calculations the axial and lateral chromatic aberrations of a number of extant eyepieces from that period in order to provide basic data on which to judge the relative quality of different eyepiece forms. Eight distinct types of eyepieces containing one to five lens elements are (...) discussed and illustrated. The second objective was addressed by measuring the focal lengths of the individual lens elements and the lens spacings in each eyepiece. The data were processed by a ray-tracing program that yields the chromatic aberration (CA) and focal length of each of the eyepieces. Twenty-one telescopes from that period were studied in this way. Similar calculations were also made using data available in the literature on several additional historic telescopes. The conclusions drawn from the data are: (1) Telescopes with Galilean eyepieces have a smaller CA than those with Keplerian or Huygens eyepieces. (2) The two-lens Keplerian terrestrial eyepieces are demonstrated to have larger axial and lateral CA than any of the other eyepiece types. (3) Calculations from examples of telescopes by Divini and Campani for which data were available indicate that while the axial CAs of the two were the same, Campani's instrument had a much smaller lateral CA. (4) Five element eyepieces were found to be better corrected for CA than the early four-lens systems that replaced them. (5) This study tends to confirm the speculation that the reason makers of early achromatic telescopes overcorrected the objective lenses was to compensate for the CA of the eyepieces. (shrink)

Male sexual arousal (SA) has been known as a multidimensional experience involving closely interrelated and coordinated neurobehavioral components that rely on widespread brain regions. Recent functional neuroimaging studies have shown relation between abnormal/altered dynamics in these circuits and male sexual dysfunction. However, alterations in the topological1 organization of structural brain networks in male sexual dysfunction are still unclear. Here, we used graph theory2 to investigate the topological properties of large-scale structural brain networks, which were constructed using inter-regional correlations of cortical (...) thickness between 78 cortical regions (subcortical regions were not included due to the used cortical surface model) in 40 patients with psychogenic erectile dysfunction (pED) and 39 normal controls. Compared with normal controls, pED patients exhibited a less optimal global topological organization with reduced global and increased local efficiencies. Our results suggest disrupted neural integration among distant brain regions in pED patients, consistent with previous reports of impaired white matter structure and abnormal functional integrity in pED. Additionally, disrupted global network topology in pED was observed to be primarily relevant to altered subnetwork and nodal properties within the networks mediating the cognitive, motivational and inhibitory processes of male SA, possibly indicating disrupted integration of these networks in the whole brain networks and might account for pED patients’ abnormal cognitive, motivational and inhibitory processes for male SA. In total, our findings provide evidence for disrupted integrity in large-scale brain networks underlying the neurobehavioral processes of male SA in pED and provide new insights into the understanding of the pathophysiological mechanisms of pED. Uttered language does not necessarily reflect the planned communications of schizophrenia patients, nor do their delusions necessarily reflect basic failures of inferential reasoning. The role of inhibitory failure in the production of speech and the role of primary experiences of discrepancy between intention and action, and between experience–based expectations and perceived realities account for many of the clinical phenomena that have led to the conclusion that these patients have a ‘thought’ disorder, or a ‘disturbed’ mind. In general, in our ordinary life, we manage to make the difference between “strange” behavior and error or extravagant beliefs. The question is here to know how we do so, and against what background. There are also specialized contexts for evaluating whether certain types of behavior or discourse are normal or abnormal: courts of law and psychiatric hospitals are two examples. In these contexts, judgments are formed against a background of technical or scientific knowledge, but they also result from epistemic (...) means of evaluation that are similar to habitual ones. The paper seeks to highlight this similarity with respect to recognizing mental disturbance. Starting from Wittgenstein’s On Certainty, it attempts at extending it by drawing on notions of reciprocal perspectives and of judgments of incongruity. It documents its investigation by analyzing sequences from Malek Bensmail’s documentary, Aliénations, which examines the treatment of mental suffering in contemporary Algeria. (shrink)
