This paper examines a looming reproducibility crisis in the core of the hard sciences. Namely, it concentrates on molecular modeling and simulation (MMS), a family of methods that predict properties of substances through computing interactions on a molecular level and that is widely popular in physics, chemistry, materials science, and engineering. The paper argues that in order to make quantitative predictions, sophisticated models are needed which have to be evaluated with complex simulation procedures that amalgamate theoretical, technological, and social factors (...) – leading to problems with reproducibility. Driven by the use cases of PubChemRDF and SCAIView, we have developed a first community-based clinical trial ontology (CTO) by following the OBO Foundry principles. CTO uses the Basic Formal Ontology (BFO) as the top level ontology and reuses many terms from existing ontologies. CTO has also defined many clinical trial-specific terms. The general CTO design pattern is based on the PICO framework together with two applications. First, the PubChemRDF use case demonstrates how a drug Gleevec is linked to multiple (...) clinical trials investigating Gleevec’s related chemical compounds. Second, the SCAIView text mining engine shows how the use of CTO terms in its search algorithm can identify publications referring to COVID-19-related clinical trials. Over the last decade the modeling and the storage of biological data has been a topic of wide interest for scientists dealing with biological and biomedical research. Currently most data is still stored in text files which leads to data redundancies and file chaos.In this paper we show how to use relational modeling techniques and relational database technology for modeling and storing biological sequence data, i.e. for data maintained in collections like EMBL or SWISS-PROT to better serve the needs for (...) these application domains.For this reason we propose a two step approach. First, we model the structure (and therefore the meaning of the) data using an Entity-Relationship approach. The ER model leads to a clean design of a relational database schema for storing and retrieving the DNA and protein data extracted from various sources. Our approach provides the clean basis for building complex biological applications that are more amenable to changes and software ports than their file-base counterparts. (shrink)

Identitat ist unter den Bedingungen der Postmoderne kein festes Ganzes mehr. Die unuberschaubare Anzahl an Moglichkeiten in Ausbildung, Studium, Beruf, aber auch Partnerschaft und Lebensformen fuhren zu der Einsicht, dass Identitat sich immer neu konstituieren muss. Tatsachlich ist Identitat das, was mich als unverwechselbares Ich korperlich und geistig - und das heisst: leiblich - konstituiert. Zugleich entzieht sie sich mir und muss immer wieder neu errungen werden. Dies gilt gerade dann, wenn fruhere Ideale zusammenbrechen oder das zuvor Selbstverstandliche nicht mehr (...) tragt. Identitat und Identitatsbildung betreffen den Einzelnen ebenso wie politische oder religiose Gemeinschaften. In Zeiten, in denen vieles in Bewegung ist, ist Identitat eng verbunden mit der Frage nach den gemeinsamen Werten - das, wofur es sich zu leben lohnt und was wir an die nachste Generation weitergeben mochten. The emerging consensus in the philosophy of cognition is that cognition is situated, i.e., dependent upon or co-constituted by the body, the environment, and/or the embodied interaction with it. But what about emotions? If the brain alone cannot do much thinking, can the brain alone do some emoting? If not, what else is needed? Do (some) emotions (sometimes) cross an individual's boundary? If so, what kinds of supra-individual systems can be bearers of affective states, and why? And does that make (...) emotions ?embedded? or ?extended? in the sense cognition is said to be embedded and extended? Section 2 shows why it is important to understand in which sense body, environment, and our embodied interaction with the world contribute to our affective life. Section 3 introduces some key concepts of the debate about situated cognition. Section 4 draws attention to an important disanalogy between cognition and emotion with regard to the role of the body. Section 5 shows under which conditions a contribution by the environment results in non-trivial cases of ?embedded? emotions. Section 6 is concerned with affective phenomena that seem to cross the organismic boundaries of an individual, in particular with the idea that emotions are ?extended? or ?distributed.? (shrink)

I suggest a way of extending Stalnaker’s account of assertion to allow for centered content. In formulating his account, Stalnaker takes the content of assertion to be uncentered propositions: entities that are evaluated for truth at a possible world. I argue that the content of assertion is sometimes centered: the content is evaluated for truth at something within a possible world. I consider Andy Egan’s proposal for extending Stalnaker’s account to allow for assertions with centered content. I argue that Egan’s (...) account does not succeed. Instead, I propose an account on which the contents of assertion are identified with sets of multi-centered worlds. I argue that such a view not only provides a plausible account of how assertions can have centered content, but also preserves Stalnaker’s original insight that successful assertion involves the reduction of shared possibilities. Bayesian epistemology addresses epistemological problems with the help of the mathematical theory of probability. It turns out that the probability calculus is especially suited to represent degrees of belief (credences) and to deal with questions of belief change, confirmation, evidence, justification, and coherence. Compared to the informal discussions in traditional epistemology, Bayesian epis- temology allows for a more precise and fine-grained analysis which takes the gradual aspects of these central epistemological notions into account. This paper focuses on the question of how to resolve disagreement and uses the Lehrer-Wagner model as a formal tool for investigating consensual decision-making. The main result consists in a general definition of when agents treat each other as epistemic peers (Kelly 2005; Elga 2007), and a theorem vindicating the “equal weight view” to resolve disagreement among epistemic peers. We apply our findings to an analysis of the impact of social network structures on group deliberation processes, and we demonstrate their (...) stability with the help of numerical simulations. There is currently disagreement about whether the phenomenon of first-person, or de se, thought motivates a move towards special kinds of contents. Some take the conclusion that traditional propositions are unable to serve as the content of de se belief to be old news, successfully argued for in a number of influential works several decades ago.1 Recently, some philosophers have challenged the view that there exist uniquely de se contents, claiming that most of the philosophical community has been under the (...) grip of an attractive but unmotivated myth.2 At the very least, this latter group has brought into question the arguments in favor of positing special kinds of content for de se belief; I think they have successfully shown that these arguments are not as conclusive, or fully articulated, as many have taken them to be. In this paper I will address these challenges directly and I will present and defend an argument for the conclusion that the phenomenon of de se thought does indeed motivate the move to a special kind of content, content that is uniquely de se. First, I characterize a notion of de se belief that is neutral with respect to friends and foes of uniquely de se content. I then argue for a determination thesis relating de se belief to belief content: that there is no difference in de se belief without a difference in belief content. I argue that various proposals for rejecting this determination thesis are unsuccessful. In the last part of the paper, I employ this determination thesis to argue for the existence of a type of belief content that is uniquely de se. (shrink)

Since the 1860s, petroleum companies, through their influence on local governments, port authorities, international actors and the general public gradually became more dominant in shaping the urban form of ports and cities. Under their development and pressure, the relationships between industrial and urban areas in port cities hosting oil facilities evolved in time. The borders limiting industrial and housing territories have continuously changed with industrial places moving progressively away from urban areas. Such a changing dynamic influenced the permeability of these (...) borders. Port cities are nodes and logistic points where various flows of commodities, wealth, and knowledge gathered before further re‐distribution. These flows affected port cities by changing their spatial organization and the availabiity of space between borders. The main question here is: How did industrial and urban borders evolve through time in port cities? Through a historical analysis, the article explores the settlements of oil facilities and the influence of oil companies over local, regional, and national governments in creating borders and how it influenced the porosity of port cities. This article, through the petroleum narrative, illustrates the impacts of past borders on the contemporary urban form through the evolution of the French port city of Dunkirk, in the North of France. As a historical study, the article analyzes the changing relationships between petroleum industrial sites and housing areas in the city of Dunkirk, using aerial pictures, archival sources, and regulations of different periods. The importance of this analysis lies in knowing that former oil sites previously located on the periphery of Dunkirk, that were forgotten by the authorities are now located within the current urban tissue. This process demonstrates the importance of historical developments to understand current challenges in the urban planning of industrial port cities. (shrink)

Science strives for coherence. For example, the findings from climate science form a highly coherent body of knowledge that is supported by many independent lines of evidence: greenhouse gas emissions from human economic activities are causing the global climate to warm and unless GHG emissions are drastically reduced in the near future, the risks from climate change will continue to grow and major adverse consequences will become unavoidable. People who oppose this scientific body of knowledge because the implications of cutting (...) GHG emissions—such as regulation or increased taxation—threaten their worldview or livelihood cannot provide an alternative view that is coherent by the standards of conventional scientific thinking. Instead, we suggest that people who reject the fact that the Earth’s climate is changing due to greenhouse gas emissions oppose whatever inconvenient finding they are confronting in piece-meal fashion, rather than systematically, and without considering the implications of this rejection to the rest of the relevant scientific theory and findings. Hence, claims that the globe “is cooling” can coexist with claims that the “observed warming is natural” and that “the human influence does not matter because warming is good for us.” Coherence between these mutually contradictory opinions can only be achieved at a highly abstract level, namely that “something must be wrong” with the scientific evidence in order to justify a political position against climate change mitigation. This high-level coherence accompanied by contradictory subordinate propositions is a known attribute of conspiracist ideation, and conspiracism may be implicated when people reject well-established scientific propositions. The aggregation of consistent individual judgments on logically interconnected propositions into a collective judgment on those propositions has recently drawn much attention. Seemingly reasonable aggregation procedures, such as propositionwise majority voting, cannot ensure an equally consistent collective conclusion. The literature on judgment aggregation refers to that problem as the discursive dilemma. In this paper, we motivate that many groups do not only want to reach a factually right conclusion, but also want to correctly evaluate the reasons for that conclusion. In (...) other words, we address the problem of tracking the true situation instead of merely selecting the right outcome. We set up a probabilistic model analogous to Bovens and Rabinowicz (2006) and compare several aggregation procedures by means of theoretical results, numerical simulations and practical considerations. Among them are the premise-based, the situation-based and the distance-based procedure. Our findings confirm the conjecture in Hartmann, Pigozzi and Sprenger (2008) that the premise-based procedure is a crude, but reliable and sometimes even optimal form of judgment aggregation. This entry sketches the theory of personal identity that has come to be known as animalism. Animalism’s hallmark claim is that each of us is identical with a human animal. Moreover, animalists typically claim that we could not exist except as animals, and that the (biological) conditions of our persistence derive from our status as animals. Prominent advocates of this view include Michael Ayers, Eric Olson, Paul Snowdon, Peter van Inwagen, and David Wiggins.

One stark difference between the past and the future lies in our ability to shape the future in a way in which we are unable to shape the past. This paper investigates what kind of beliefs about the future serve as premises in our reasoning about how to act. If we think about belief in terms of agents representing the world, we cannot lose sight of the fact that agents are part of, and shape, the same world they represent. Beliefs (...) about the future appear to have a circularity about them: on the one hand, they serve as premises for deciding what we will do. On the other hand, what we decide we will do determines what we believe about the future. I argue that beliefs in future-directed counterfactuals play a central role in our practical reasoning and in how we conceptualize the actual future. I defend a robust distinction between future-directed counterfactuals and future-directed indicatives, and, contra Keith DeRose (2010), argue that it is future-directed counterfactuals that we use in deliberation about how to act. I argue that we construe the actual future in hypothetical terms and dependent on what we do now, in contrast to how we construe the actual past. This asymmetry in our belief content about the past versus the future fits well with an account of the open future in terms of counterfactual dependence. (shrink)

In 2015 scientists called for a partial ban on genome editing in human germline cells. This call was a response to the rapid development of the CRISPR–Cas9 system, a molecular tool that allows researchers to modify genomic DNA in living organisms with high precision and ease of use. Importantly, the ban was meant to be a trust-building exercise that promises a ‘prudent’ way forward. The goal of this paper is to analyse whether the ban can deliver on this promise. To (...) do so the focus will be put on the precedent on which the current ban is modelled, namely the Asilomar ban on recombinant DNA technology. The analysis of this case will show (a) that the Asilomar ban was successful because of a specific two-step containment strategy it employed and (b) that this two-step approach is also key to making the current ban work. It will be argued, however, that the Asilomar strategy cannot be transferred to human genome editing and that the current ban therefore fails to deliver on its promise. The paper will close with a reflection on the reasons for this failure and on what can be learned from it about the regulation of novel molecular tools. (shrink)

This paper explores various functions of idealizations in quantum field theory. To this end it is important to first distinguish between different kinds of theories and models of or inspired by quantum field theory. Idealizations have pragmatic and cognitive functions. Analyzing a case-study from hadron physics, I demonstrate the virtues of studying highly idealized models for exploring the features of theories with an extremely rich structure such as quantum field theory and for gaining some understanding of the physical processes in (...) the system under consideration. Several theories of emergence will be distinguished. In particular, these are synchronic, diachronic, and weak versions of emergence. While the weaker theories are compatible with property reductionism, synchronic emergentism and strong versions of diachronic emergentism are not. Synchronice mergentism is of particular interest for the discussion of downward causation. For such a theory, a system's property is taken to be emergent if it is irreducible, i.e., if it is not reductively explainable. Furthermore, we have to distinguish two different types of (...) irreducibility with quite different consequences: If, on the one hand, a system's property is irreducible because of the irreducibility of the system's parts' behavior on which the property supervenes, we seem to have a case of "downward causation". This kind of downward causation does not violate the principle of the causal closure of the physical domain. If, on the other hand, a systemic property is irreducible because it is not exhaustively analyzable in terms of its causal role, downward causation is not implied. Rather, it is dubitable how unanalyzable properties might play any causal role at all. Thus, epiphenomenalism seems to be implied. The failure to keep apart the two kinds of irreducibility has muddled recent debate about the emergence of properties considerably. (shrink)

The rare condition known as dicephalus occurs when (prior to implantation) a zygote fails to divide completely, resulting in twins who are conjoined below the neck. Human dicephalic twins look like a two-headed person, with each brain supporting a distinct mental life. Jeff McMahan has recently argued that, because they instance two of us but only one animal, dicephalic twins provide a counterexample to the animalist's claim that each of us is identical with a human animal. To the contrary, I (...) argue that in cases of dicephalus it is obvious neither that there is one animal nor that there are two of us. Consequently, the animalist criterion does not straightforwardly apply to cases of dicephalus. I defend an account of dicephalus that is both sensitive to the complexity of twinning phenomena and not inconsistent with animalism. In my view, dicephalic twins are a borderline case of the concept HUMAN ANIMAL. I conclude with some speculative remarks concerning the normative import (if any) of my claim that dicephalic twins are a borderline case. (shrink)

Models are of central importance in many scientific contexts. The roles the MIT bag model of the nucleon, the billiard ball model of a gas, the Bohr model of the atom, the Gaussian-chain model of a polymer, the Lorenz model of the atmosphere, the Lotka- Volterra model of predator-prey interaction, agent-based and evolutionary models of social interaction, or general equilibrium models of markets play in their respective domains are cases in point.

The relation of global supervenience is widely appealed to in philosophy. In slogan form, it is explained as follows: a class of properties A supervenes on a class of properties B if no two worlds differ in the distribution of A-properties without differing in the distribution of B-properties. It turns out, though, that there are several ways to cash out that slogan. Three different proposals have been discussed in the literature. In this paper, I argue that none of them is (...) adequate.
