The biological sciences study (bio)complex living systems. Research directed at the mechanistic explanation of the "live" state truly requires a pluralist research program, i.e. BioComplexity research. The program should apply multiple intra-level and inter-level theories and methodologies. We substantiate this thesis with analysis of BioComplexity: metabolic and modular control analysis of metabolic pathways, emergence of oscillations, and the analysis of the functioning of glycolysis.

Cancers often express hundreds of genes otherwise specific to germ cells, the germline/cancer (GC) genes. Here, we present and discuss the hypothesis that activation of a “germline program” promotes cancer cell malignancy. We do so by proposing four hallmark processes of the germline: meiosis, epigenetic plasticity, migration, and metabolic plasticity. Together, these hallmarks enable replicative immortality of germ cells as well as cancer cells. Especially meiotic genes are frequently expressed in cancer, implying that genes unique to meiosis may play a (...) role in oncogenesis. Because GC genes are not expressed in healthy somatic tissues, they form an appealing source of specific treatment targets with limited side effects besides infertility. Although it is still unclear why germ cell specific genes are so abundantly expressed in cancer, from our hypothesis it follows that the germline's reproductive program is intrinsic to cancer development. The progress of the molecular biosciences has been so enormous that a discipline studying how cellular functioning emerges out of the behaviors of their molecular constituents has become reality. Systems biology studies cells as spatiotemporal networks of interacting molecules using an integrative approach of theory , experimental biology , and quantitative network-wide analytical measurement . Its aim is to understand how molecules jointly bring about life. Systems biology is rapidly discovering principles governing the functioning of molecular networks and methods to (...) model and measure them. The application of the conceptual strength of systems sciences such as physics and engineering are opening up new ways of experimentally studying the design and functioning of molecular networks. Typically, in such studies models are used to highlight principles, design experiments, or to act in a predictive mode to specifically modify cellular behavior. In this trend article, theoretical approaches being applied in systems biology will be discussed. A number of books have recently appeared that deal with theoretical aspects of systems biology. In this article they are highlighted to facilitate the communication of systems biology to a broader audience. (shrink)

Microbial systems biology has made enormous advances in relating microbial physiology to the underlying biochemistry and molecular biology. By meticulously studying model microorganisms, in particular Escherichia coli and Saccharomyces cerevisiae, increasingly comprehensive computational models predict metabolic fluxes, protein expression, and growth. The modeling rationale is that cells are constrained by a limited pool of resources that they allocate optimally to maximize fitness. As a consequence, the expression of particular proteins is at the expense of others, causing trade‐offs between cellular objectives (...) such as instantaneous growth, stress tolerance, and capacity to adapt to new environments. While current computational models are remarkably predictive for E. coli and S. cerevisiae when grown in laboratory environments, this may not hold for other growth conditions and other microorganisms. In this contribution, we therefore discuss the relationship between the instantaneous growth rate, limited resources, and long‐term fitness. We discuss uses and limitations of current computational models, in particular for rapidly changing and adverse environments, and propose to classify microbial growth strategies based on Grimes's CSR framework. We will show that there is a strong form of emergence in cell biology. Beginning with C.D. Broad's classic discussion of emergence, we distinguish two conditions sufficient for emergence. Emergence in biology must be compatible with the thought that all explanations of systemic properties are mechanistic explanations and with their sufficiency. Explanations of systemic properties are always in terms of the properties of the parts within the system. Nonetheless, systemic properties can still be emergent. If the properties of the components (...) within the system cannot be predicted, even in principle, from the behavior of the system's parts within simpler wholes then there also will be systemic properties which cannot be predicted, even in principle, on basis of the behavior of these parts. We show in an explicit case study drawn from molecular cell physiology that biochemical networks display this kind of emergence, even though they deploy only mechanistic explanations. Biochemistry and molecular biology have been focusing on the structural, catalytic, and regulatory proper- ties of individual macromolecules from the perspective of clarifying the mechanisms of metabolism and gene expression. Complete genomes of ‘primitive’ living organisms seem to be substantially larger than necessary for metabolism and gene expression alone. This is in line with the findings of silent phenotypes for supposedly important genes, apparent redundancy of functions, and variegated networks of signal transduction and transcription factors. Here we propose that evolutionary (...) optimization has been much more intensive than to lead to the bare minima necessary for autonomous life. Much more complex organisms prevail. Much of this complexity arises in the nonlinear interactions between cellular macromolecules and in subtle differences between paralogs (isoenzymes). The complexity can only be understood when analyzed quantitatively, for which quantitative experimentation is needed in living systems that are as simple and manipulatable as possible, yet complex in the above sense. We illustrate this for the glutamine synthetase cascade in Escherichia coli. By reviewing recent molecular findings, we show that this cascade is much more complex than necessary for simple regulation of ammonia assimilation. Simulations suggest that the function of this complexity may lie in quasi-intelligent behavior, including conditioning and learning. (shrink)

Mechanistic models in molecular systems biology are generally mathematical models of the action of networks of biochemical reactions, involving metabolism, signal transduction, and/or gene expression. They can be either simulated numerically or analyzed analytically. Systems biology integrates quantitative molecular data acquisition with mathematical models to design new experiments, discriminate between alternative mechanisms and explain the molecular basis of cellular properties. At the heart of this approach are mechanistic models of molecular networks. We focus on the articulation and development of mechanistic (...) models, identifying five constraints which guide the articulation of models in molecular systems biology. These constraints are not independent of one another, with the result that modeling becomes an iterative process. We illustrate the use of these constraints in the modeling of the mechanism for bistability in the lac operon. (shrink)

Talkers are recognized more accurately if they are speaking the listeners’ native language rather than an unfamiliar language. This “language familiarity effect” has been shown not to depend upon comprehension and must instead involve language sound patterns. We further examine the level of sound-pattern processing involved, by comparing talker recognition in foreign languages versus two varieties of English, by English speakers of one variety, English speakers of the other variety, and non-native listeners. All listener groups performed better with native than (...) foreign speech, but no effect of language variety appeared: Native listeners discriminated talkers equally well in each, with the native variety never outdoing the other variety, and non-native listeners discriminated talkers equally poorly in each, irrespective of the variety's familiarity. The results suggest that this talker recognition effect rests not on simple familiarity, but on an abstract level of phonological processing. (shrink)

Investigations into inter-level relations in computer science, biology and psychology call for an *empirical* turn in the philosophy of mind. Rather than concentrate on *a priori* discussions of inter-level relations between 'completed' sciences, a case is made for the actual study of the way inter-level relations grow out of the developing sciences. Thus, philosophical inquiries will be made more relevant to the sciences, and, more importantly, philosophical accounts of inter-level relations will be testable by confronting them with what really happens (...) in science. Hence, close observation of the ever-changing reduction relations in the developing sciences, and revision of philosophical positions based on these empirical observations, may, in the long run, be more conducive to an adequate understanding of inter-level relations than a traditional *a priori* approach. After more than a century of research on glycolysis, we have detailed descriptions of its molecular organization, but despite this wealth of knowledge, linking the enzyme properties to metabolic pathway behavior remains challenging. These challenges arise from multi‐layered regulation and the context and time dependence of component functions. However, when viewed as a system that functions according to the principles of supply and demand, a simplifying theoretical framework can be applied to study its regulation logic and to assess the coherence (...) of experimental interpretations. These principles are universally applicable, as they emphasize the common metabolic tasks of glycolysis: the provision of free‐energy carriers, and precursors for biosynthesis and stress‐related compounds. Here we will review the regulation of multi‐tasking by glycolysis and consider how an understanding of this central metabolic pathway can be pursued using general principles, rather than focusing on the biochemical details of constituent components. This collection brings together twenty-two later essays by Paul Ricoeur under the topics of structuralism, psychoanalysis, hermeneutics, and religion.

In a wide-ranging study of unusual interest, Paul Weiss, Sterling Professor of Philosophy at Yale University, applies the principles and methods of philosophy to athletics. Every culture, he notes, has games of some kind; few activities seem to interest both children and young men as much as sports do; and few attract so many spectators, rich and poor. Yet none of the great philosophers, claiming to take all knowledge and being as their province, have made more than a passing (...) reference to sport, in part, Professor Weiss suggests, because they thought that what pleased the vulgar was not worth sustained study by the leisured. This seminal book breaks new ground and explores new paths: psychological and sociological forms of human behavior exhibited in games; the physiology of athletics, and the efforts of training and conditioning; and the motivation of athletics—the rhythm and aims of contests and games, and the meaning of team play. More importantly, however, Professor Weiss’s unique contributions lie in his discussions of the distinct contributions that sport makes to civilization. Professor Weiss discusses at length such topics as the Olympic Games and men and women as amateur and pro­fessional athletes—and their sacrifices, defeats, and humilia­tions. But is not the word "metaphor" itself a metaphor, the metaphor of a displacement and therefore of a transfer in a kind of space? What is at stake is precisely the necessity of these spatial metaphors about metaphor included in our talk about "figures" of speech. . . . But in order to understand correctly the work of resemblance in metaphor and to introduce the pictorial or ironic moment at the right place, it is necessary briefly to recall the mutation (...) undergone by the theory of metaphor at the level of semantics by contrast with the tradition of classical rhetoric. In this tradition, metaphor was correctly described in terms of deviance, but this deviance was mistakenly ascribed to denomination only. Instead of giving a thing its usual common name, one designates it by means of a borrowed name, a "foreign" name in Aristotle's terminology. The rationale of this transfer of name was understood as the objective similarity between the things themselves or the subjective similarity between the attitudes linked to the grasping of these things. As concerns the goal of this transfer, it was supposed either to fill up a lexical lacuna, and therefore to serve the principle of economy which rules the endeavor of giving appropriate names to new things, new ideas, or new experiences, or to decorate discourse, and therefore to serve the main purpose of rhetorical discourse, which is to persuade and to please. Paul Ricoeur is professor of philosophy at the Université de Paris and John Nuveen Professor at the University of Chicago. He is editor of Revue de métaphysique et de morale and the author of many influential works on phenomenology, hermeneutics, and the philosophy of language. His most recent work to appear in English is The Rule of Metaphor: Multi-disciplinary Studies of the Creation of Meaning in Language. He has also contributed "Narrative Time" to Critical Inquiry. The configurational dimension, in turn, displays temporal features that may be opposed to these "features" of episodic time. The configurational arrangement makes the succession of events into significant wholes that are the correlate of the act of grouping together. Thanks to this reflective act—in the sense of Kant's Critique of Judgment—the whole plot may be translated into one "thought." "Thought," in this narrative context, may assume various meanings. It may characterize, for instance, following Aristotle's Poetics, the "theme" that accompanies the (...) "fable" or "plot" of a tragedy.1 "Thought" may also designate the "point" of the Hebraic maschal or of the biblical parable, concerning which Jeremias observes that the point of the parable is what allows us to translate it into a proverb or an aphorism. The term "thought" may also apply to the "colligatory terms" used in history writing, such terms as "the Renaissance," "the Industrial Revolution," and so on, which, according to Walsh and Dray, allow us to apprehend a set of historical events under a common denominator. In a word, the correlation between thought and plot supersedes the "then" and "and then" of mere succession. But it would be a complete mistake to consider "thought" as a-chronological. "Fable" and "theme" are as closely tied together as episode and configuration. The time of fable-and theme, if we may make of this a hyphenated expression, is more deeply temporal than the time of merely episodic narratives. · 1. Methodological disputes in economics have been with us since Mill and Senior fought over the nature of economic science in the first half of the 19th Century. Progress has been extremely slow, and there is good reason for this as the present essay hopes to show. Three important methodological positions are examined critically: the “ultra-empiricism” of T.W. Hutchison, the “moderate empiricism” of Milton Friedman, and the “extreme a priorism” of Lionel Robbins and Ludwig Von Mises. The argument between Guttierrez and (...) Block inTheory and Decision over praxiology is discussed in connection with the last mentioned position. The paper concludes that “extreme a priorism,” though very much out of fashion is not without its resources. I explore some of the ways that assumptions about the nature of substance shape metaphysical debates about the structure of Reality. Assumptions about the priority of substance play a role in an argument for monism, are embedded in certain pluralist metaphysical treatments of laws of nature, and are central to discussions of substantivalism and relationalism. I will then argue that we should reject such assumptions and collapse the categorical distinction between substance and property.

The format of this Library of Living Philosophers volume differs from that of its fifteen predecessors. Because of Sartre's failing eyesight, it was not possible for him either to read the critical essays or to respond in the usual way to his critics. Nor did he feel able to prepare an autobiography. Thus, in order to collect the material needed for the volume, it was necessary to conduct personal taped interviews with Sartre and then to have those interviews translated, edited, (...) and arranged in an order that would approximate as closely as possible the customary format of the volumes in the Library of Living Philosophers series. Skillfully and conscientiously conducted, the interviews themselves resulted in a unique and valuable document. At the time they occurred, Sartre was in good health except for his near-blindness, and he answered questions in a lively and easy manner. Although he seemed most comfortable when talking autobiographically, he nevertheless responded to many of the philosophical questions raised by the contributors to this volume. (shrink)

Paul Elmer More's philosophy was self-styled ‘dualism’, and because developed initially from a student's enthusiasm instigated by a book on Manicheism, has often been misinterpreted. In this paper, on the basis of More's long development, I shall try to survey the nuances of his ‘dualism’ or ‘dualisms’, the various aspects of ‘dualism’ which he developed largely through case studies of thinkers of the past. In a significant way, to parody William James, the Shelburne Essays might well be called ‘The (...) Varieties of Dualistic Experience’, and of course for More ‘dualistic’ was virtually a synonym for ‘religious’. Out of these studies issued a Christian Platonism, or more precisely, a philosophy of the Incarnation, particularly in Christ the Word . The subsequent volume in a series called ‘The Greek Tradition: From the Death of Socrates to the Council of Chalcedon’ is The Catholic Faith . Although More called his dualism ‘absolute’, and it is sometimes presented as ‘absolute dualism’, the ‘sacramental idea’ at the heart of Christianity is said to rest ‘ultimately upon a dualistic conception of the world, in accordance with which matter and spirit are essentially distinct yet mutually interdependent. It implies on the one side that matter can be indefinitely adapted to spiritual uses, and on the other side that spirit requires now, and, so far as our knowledge and imagination reach, will always require the aid of some sort of corporeal instruments. It points to a divine purpose unfolding itself in a continuous process wherein the stuff of existence is…transmuted into an ever finer medium of order and beauty and righteousness and joy. (shrink)
