The Ontology for Biomedical Investigations (OBI) is an ontology that provides terms with precisely defined meanings to describe all aspects of how investigations in the biological and medical domains are conducted. OBI re-uses ontologies that provide a representation of biomedical knowledge from the Open Biological and Biomedical Ontologies (OBO) project and adds the ability to describe how this knowledge was derived. We here describe the state of OBI and several applications that are using it, such as adding semantic expressivity to (...) existing databases, building data entry forms, and enabling interoperability between knowledge resources. OBI covers all phases of the investigation process, such as planning, execution and reporting. It represents information and material entities that participate in these processes, as well as roles and functions. Prior to OBI, it was not possible to use a single internally consistent resource that could be applied to multiple types of experiments for these applications. OBI has made this possible by creating terms for entities involved in biological and medical investigations and by importing parts of other biomedical ontologies such as GO, Chemical Entities of Biological Interest (ChEBI) and Phenotype Attribute and Trait Ontology (PATO) without altering their meaning. OBI is being used in a wide range of projects covering genomics, multi-omics, immunology, and catalogs of services. OBI has also spawned other ontologies (Information Artifact Ontology) and methods for importing parts of ontologies (Minimum information to reference an external ontology term (MIREOT)). The OBI project is an open cross-disciplinary collaborative effort, encompassing multiple research communities from around the globe. To date, OBI has created 2366 classes and 40 relations along with textual and formal definitions. We estimate that 208,000 deep brain stimulation (DBS) devices have been implanted to address neurological and neuropsychiatric disorders worldwide. DBS Think Tank presenters pooled data and determined that DBS expanded in its scope and has been applied to multiple brain disorders in an effort to modulate neural circuitry. The DBS Think Tank was founded in 2012 providing a space where clinicians, engineers, researchers from industry and academia discuss current and emerging DBS technologies and logistical and ethical issues facing the field. (...) The emphasis is on cutting edge research and collaboration aimed to advance the DBS field. The Eighth Annual DBS Think Tank was held virtually on September 1 and 2, 2020 (Zoom Video Communications) due to restrictions related to the COVID-19 pandemic. The meeting focused on advances in: (1) optogenetics as a tool for comprehending neurobiology of diseases and on optogenetically-inspired DBS, (2) cutting edge of emerging DBS technologies, (3) ethical issues affecting DBS research and access to care, (4) neuromodulatory approaches for depression, (5) advancing novel hardware, software and imaging methodologies, (6) use of neurophysiological signals in adaptive neurostimulation, and (7) use of more advanced technologies to improve DBS clinical outcomes. There were 178 attendees who participated in a DBS Think Tank survey, which revealed the expansion of DBS into several indications such as obesity, post-traumatic stress disorder, addiction and Alzheimer’s disease. A review of Matthew Soteriou's 'The Mind's Construction: The Ontology of Mind and Mental Action'.

Technological innovations such as next generation sequencing and DNA hybridisation enrichment have resulted in multi‐fold increases in both the quantity of ancient DNA sequence data and the time depth for DNA retrieval. To date, over 30 ancient genomes have been sequenced, moving from 0.7× coverage (mammoth) in 2008 to more than 50× coverage (Neanderthal) in 2014. Studies of rapid evolutionary changes, such as the evolution and spread of pathogens and the genetic responses of hosts, or the genetics of domestication and (...) climatic adaptation, are developing swiftly and the importance of palaeogenomics for investigating evolutionary processes during the last million years is likely to increase considerably. However, these new datasets require new methods of data processing and analysis, as well as conceptual changes in interpreting the results. In this review we highlight important areas of future technical and conceptual progress and discuss research topics in the rapidly growing field of palaeogenomics. -/- . (shrink)

DBS Think Tank IX was held on August 25–27, 2021 in Orlando FL with US based participants largely in person and overseas participants joining by video conferencing technology. The DBS Think Tank was founded in 2012 and provides an open platform where clinicians, engineers and researchers can freely discuss current and emerging deep brain stimulation technologies as well as the logistical and ethical issues facing the field. The consensus among the DBS Think Tank IX speakers was that DBS expanded in (...) its scope and has been applied to multiple brain disorders in an effort to modulate neural circuitry. After collectively sharing our experiences, it was estimated that globally more than 230,000 DBS devices have been implanted for neurological and neuropsychiatric disorders. As such, this year’s meeting was focused on advances in the following areas: neuromodulation in Europe, Asia and Australia; cutting-edge technologies, neuroethics, interventional psychiatry, adaptive DBS, neuromodulation for pain, network neuromodulation for epilepsy and neuromodulation for traumatic brain injury. In July 2012, the Kazimierz Naturalist workshop gathered in Kazimierz-Dolny, Poland to discuss the topic Naturalizing Religion. A group of 16 presenters with backgrounds in philosophy, cognitive science, psychology, and religious studies gave presentations with a general focus on the burgeoning field of the cognitive science of religion . This included keynotes from Robert McCauley, Jesper Sørensen, Helen de Cruz, and John Wilkins . The current special issue contains three of the papers presented during the 4-day-long conference. They represent (...) the scope and variety of the presentations, addressing both theoretical and empirical issues in the discussions of the new science of religion. Although we may express ourselves less (...) poetically, we have all had the experi- ence of being immediately pleased with some complex object: the dramatic view from a mountain peak, a series of movements in dance, a pretty face. In An Inquiry Concerning Beauty, Order, Harmony, Design, 2 Francis Hutcheson ar- gues that this common phenomenon is the key to understanding beauty.3 The kinds of pleasure heretofore recognized by modern philosophers have been limited to sensible pleasures immediately associated with simple sensations like taste and smells, and rational pleasures mediated by a process of reflection on the advantage that objects may bring us. This limited understanding of plea- sure misses the fact that we often take an immediate pleasure in complex objects that is not reducible to either of these two recognized kinds of plea- sure. A teacher of analytic metaphysics faces a bewildering array of textbook and anthology options. Which should one choose? Thisdepends, of course, on one’s course and goals as instructor. This comparative book review will survey several options—both longstanding and recent to press—from a pedagogical perspective. The options are not exclusive. Many are natural complements and would work nicely with other collections or single-author texts. I shall focus my attention here on six texts (in this order): two textbooks, one by Peter van (...) Inwagen and one by Michael Jubien, two anthologies of previously published papers (one edited by van Inwagen and Dean Zimmerman, another by Michael Loux), a collection of new paired “pro-and-con” essays assembled by Ted Sider, John Hawthorne, and Dean Zimmerman, and finally a hybrid text/anthology by Helen Beebee and Julian Dodd. The deflationary aim of this book, which occupies Part I, is to show that a widely held view has little to be said for it. The constructive aim, pursued in Part II, is to make plausible a measure-theoretic account of propositional attitudes. The discussion is throughout instructive, illuminating and sensitive to the many intricacies surrounding attitude ascriptions and how they can carry information about a subject's psychology. There is close engagement with cognitive science. The book should be read by anyone (...) seriously engaged with issues about propositional attitudes.According to the widely held view, which Matthews calls the Received View, the attitude of Φing that p is a matter of standing in a computational/functional relation to an explicit Representation that expresses the proposition that p, and thinking is ‘an inferential computational process defined over one or more of these Representations that eventuates in the production of either another Representation or a behavior’. The representations are understood to be sentences in a language of thought and thus to have a compositional syntax and semantics. The theory that Matthews aims to make plausible has it that ascriptions of propositional attitudes in the form ‘X Φs that p’, ascribe a state to a person by relating that person to an abstract object that is the representative of the state in roughly the way that numbers on a scale are the measure-theoretic representations of certain physical magnitudes. We are to think of the role of ‘Jones believes that interest rates will fall’ by analogy with that of ‘Jones weighs 150lbs’. The latter depends on there being arithmetical relations defined over numbers that enable its particular assignment of a number to Jones's weight to represent physical properties that Jones has in virtue …. This book provides a richly documented account of the historical, cultural, philosophical and practical dimensions of feng shui. It argues that where feng shui is entrenched educational systems have a responsibility to examine its claims, and that this examination provides opportunities for students to better learn about the key features of the nature of science, the demarcation of science and non-science, the characteristics of pseudoscience, and the engagement of science with culture and worldviews. The arguments presented for feng shui being (...) a pseudoscience can be marshalled when considering a whole range of comparable beliefs and the educational benefit of their appraisal. Feng shui is a deeply-entrenched, three-millennia-old system of Asian beliefs and practices about nature, architecture, health, and divination that has garnered a growing presence outside of Asia. It is part of a comprehensive and ancient worldview built around belief in chi the putative universal energy or life-force that animates all existence, the cosmos, the solar system, the earth, and human bodies. Harmonious living requires building in accord with local chi streams; good health requires replenishment and manipulation of internal chi flow; and a beneficent afterlife is enhanced when buried in conformity with chi directions. Traditional Chinese Medicine is based on the proper manipulation of internal chi by acupuncture, tai-chi and qigong exercise, and herbal dietary supplements. Ernst Mach was one of the great philosopher-scientists in the late nineteenth and early twentieth centuries. He was among the first to deal systematically with the contribution that the history and philosophy of science can make to science education. His teaching was the occasion to unite pedagogical, psychological, philosophical and scientific concerns. His ideas on education are scattered throughout his books, textbooks and journal articles. However, there are three lectures where he explicitly addressed pedagogical issues. – ‘On Instruction in the (...) Classics and the Mathematico-Physical Sciences’, ‘On Instruction in Heat Theory’, and ‘On the Psychological and Logical Moment in Scientific Instruction’. As well as intellectual and practical interests in education, Mach had a notable Enlightenment-inspired political involvement in educational reform. In daily life, we find no difficulty in understanding this idea. The problems arise only when we try to give a theoretically satisfactory account of the (...) notion of "the unconscious" in the context of a Cartesian picture of the "mind" as synonymous with "consciousness." We need to see the difference between the rational/non-rational distinction and that between the conscious and the unconscious. We (and other animals) act for reasons, not because we have something called "consciousness," but because we have purposes: we are animals, not machines.Jennifer Church finds "something deeply puzzling" about the idea that we can have reasons that we do not know about. I find this puzzlement very surprising, as, I think, would many others. Most of our reasons for doing what we do are not, and could not be, consciously entertained, and we did not need to wait for Freud before we were aware that some of our reasons for acting are so deeply hidden that we need help from others to uncover them. Freud himself is supposed to have said about the unconscious (I'm afraid I can't give the reference for this quotation, which was dredged up from memory), "Das haben die Dichter immer gekannt"—that was always known by the poets.Because human beings are not machines, whose movements can be given a complete causal explanation in terms of the laws of physics, a reason-explanation for most of the ways they behave is called for. That is, they have reasons for doing what they do. If they had to "consciously think through," in Church's words, all of their reasons for acting, they would never get down to doing anything: before they did anything, they would have to think through their reasons for doing it; and, because thinking through is also an action for which they have reasons, they would have to think through their reasons for thinking through, and so on ad infinitum. I owe this point to Gilbert Ryle, and may as well give one of his typical examples (slightly adapted) to illustrate it. The good tennis player acts intelligently: she has reasons for the movements she makes, but of necessity she does not think through these reasons, otherwise the game of tennis would never get started, let alone finished. Indeed, she may well be unable to explain in words, even afterward, why she moves her racket this way or that.As for the "Freudian" sorts of examples, we are all familiar, both from literature and from life, with the phenomena of self-deception, or of simple lack of self-knowledge. Someone, for instance, believes himself to be motivated by the highest moral principle when he gives money to the beggar in the shop doorway: but perhaps his real reason is a desire to cultivate a certain image of himself, or to be seen by others to be doing the right thing, or a fear that the beggar might embarrass [End Page 55] him in some way if he does not give him something substantial. What makes certain scientific research controversial? And when does scientific research go beyond being merely controversial to be something far worse? We propose a diagnostic framework for distinguishing between scientific research that is merely controversial and that which is abhorrent. Our framework places research projects along two axes of a value‐harm map. Most research, fortunately, is both valuable and harmless. However, research may be controversial if it is either valuable but harmful or harmless but valueless. The most concerning quadrant of (...) our value‐harm map includes research that is both valueless and harmful, which is abhorrent science. The aim of this literature review was to compose a narrative review supported by a systematic approach to critically identify and examine concerns about accountability and the allocation of responsibility and legal liability as applied to the clinician and the technologist as applied the use of opaque AI-powered systems in clinical decision making. This review questions if it is permissible for a clinician to use an opaque AI system in clinical decision making and if a patient was harmed as a (...) result of using a clinician using an AIS’s suggestion, how would responsibility and legal liability be allocated? Literature was systematically searched, retrieved, and reviewed from nine databases, which also included items from three clinical professional regulators, as well as relevant grey literature from governmental and non-governmental organisations. This literature was subjected to inclusion/exclusion criteria; those items found relevant to this review underwent data extraction. This review found that there are multiple concerns about opacity, accountability, responsibility and liability when considering the stakeholders of technologists and clinicians in the creation and use of AIS in clinical decision making. Accountability is challenged when the AIS used is opaque, and allocation of responsibility is somewhat unclear. Legal analysis would help stakeholders to understand their obligations and prepare should an undesirable scenario of patient harm eventuate when AIS were used. (shrink)

The aim of this commentary is to improve (...) the presentation of phenomenology, drawing particularly on the work of Maurice Merleau-Ponty, to develop Wylie's position and to bring out better the relevance of this approach to our understanding of mental disorder in general and of melancholia/depression in particular.I am essentially in sympathy with Martin Wyllie's account of the phenomenology of what he prefers to call melancholia (and indeed have discussed it with him on numerous occasions). His present paper, as well as containing many valuable insights on that topic, also raises important questions about the relevance of phenomenology to the theory and practice of psychiatry, and it is on those questions that I aim to concentrate in this commentary, in the hope of developing further what Martin has begun. To do this, it is necessary first of all to set out a more thorough account of what is meant, in this context, by phenomenology.Phenomenology is often presented as if it were a kind of empirical introspective psychology, and Martin's choice of language unfortunately sometimes (certainly not always) gives the impression that he shares that understanding of the term. For instance, he says that a phenomenological description of "lived time" tells us " 'what it is like' to experience 'lived time'" (2005, 173); and in other places uses causal terms about the relation between different aspects of lived experience, for example, that are more appropriate to an empirical, scientific, study. This is certainly one accepted use of phenomenology, but it is not what was meant by Husserl and Merleau-Ponty, the two philosophers whom he clearly has most in mind in his paper; and, more important perhaps, it is not the sort of phenomenology likely to shed the most light on the psychiatry of melancholia.In my commentary, therefore, I try to set out as clearly and briefly as I can an alternative and more appropriate account of relevant aspects of phenomenology, in the form with which I am most familiar, that which it takes in the writings of Maurice Merleau-Ponty. For Merleau-Ponty, phenomenology was, just as Husserl, its founder, had described it, "the study of essences" (Merleau-Ponty 2002, vii). That is, it was not an empirical study of the contingent contents of any individual's experience, but an investigation of the universal structures of human experience as such. But at the same time (and here we see a distinctive approach of Merleau-Ponty's own, derived from his reading of Heidegger and the [End Page 205] later Husserl), "phenomenology is also a philosophy which puts essences back into existence" (2002, vii). Human experience is not, for him, that of a "transcendental subject", standing outside the world and simply observing it: human being is, in the phrase he derived from Heidegger, "being-in-the-world". That is, we exist within the world, actively engaging with it, and our experience of it directly "opens on to" the world which we experience.The world is thus "objective" in the sense that it is always already there—we do not create it, we inhabit it, and the world we inhabit necessarily extends beyond our experience of it. But the world we inhabit necessarily has a "subjective" meaning for us, just because we inhabit it and actively engage with it. To take a simple example, we necessarily see some items in the world as food because we experience hunger. These subjective meanings are just as much part of the world as we experience it as the measurable properties of objects in which science is interested. Cristofano Bertelli’s companion broadsheets, printed in Modena in the 1560s, represent a failed attempt to introduce a new iconographic theme to the Italian print market. Contrary to the vibrant success of transalpine prints representing the Steps of Life with animal analogies, Bertelli’s initiative did not stimulate Italian visual culture to produce the multiple copies, imitations and derivations long enjoyed by this motif in areas north of the Alps. The only other, comparable images to appear in the peninsula in the course (...) of the sixteenth century would seem to be Titian’s allegorical triple portrait, and a pair of large, anonymous woodcuts from the later Cinquecento, possibly made in Venice. The recalcitrance of Counter-Reformation Italy towards this imported topos is difficult to account for, especially when a retail vogue for a similar genre—the multi-vignette moralising broadsheet— was trending in local print markets. There is no direct explanation for the apparent indifference met by Bertelli’s attempt at iconographic innovation. Nonetheless, a cluster of factors relative to print culture and animal lore North and South of the Alps provides indirect but ample evidence to account for the ‘flop’ of Bertelli’s broadsheets. Among these, the Christian visual tradition features prominently, contributing to viewer diffidence towards serial analogies between humans and animals. The market for illustrated books on animals is also considered, as it testifies to a transalpine divide with regard to moralised natural history and, in Italy, an inhospitable cultural climate for the Steps of Life motif.
