Systems biology is largely tributary to genomics and other “omic” disciplines that generate vast amounts of structural data. “Omics”, however, lack a theoretical framework that would allow using these data sets as such (rather than just tiny bits that are extracted by advanced data-mining techniques) to build explanatory models that help understand physiological processes. Systems biology provides such a framework by adding a dynamic dimension to merely structural “omics”. It makes use of bottom-up and top-down models. The former are based (...) on data about systems components, the latter on systems-level data. We trace back both modeling strategies (which are often used to delineate two branches of the field) to the modeling of metabolic and signaling pathways in the bottom-up case, and to biological cybernetics and systems theory in the top-down case. We then argue that three roots of systems biology must be discerned to account adequately for the structure of the field: pathway modeling, biological cybernetics, and “omics”. We regard systems biology as merging modeling strategies (supplemented by new mathematical procedures) from data-poor fields with data supply from a field that is quite deficient in explanatory modeling. After characterizing the structure of the field, we address some epistemological and ontological issues regarding concepts on which the top-down approach relies and that seem to us to require clarification. This includes the consequences of identifying modules in large networks without relying on functional considerations, the question of the “holism” of systems biology, and the epistemic value of the “systeome” project that aspires to become the cutting edge of the field. Fara and Williamson (Mind, 2005) argue that counterpart theory is unable to account for modal claims that use an actuality operator. This paper argues otherwise. Rather than provide a different counterpart translation of the actuality operator itself, the solution presented here starts out with a quantified modal logic in which the actuality operator is redundant, and then translates the sentences of this logic into claims of counterpart theory.

Importance Informed consent is essential to ethical, rigorous research and is important to recruitment and retention in cancer trials.Objective To examine cancer clinical trial (CCT) participants’ perceptions of informed consent processes and variations in perceptions by cancer type.Design and Setting and Participants Cross-sectional survey from mixed-methods study at National Cancer Institute–designated Northeast comprehensive cancer center. Open-ended and forced-choice items addressed: (1) enrollment and informed consent experiences and (2) decision-making processes, including risk-benefit assessment. Eligibility: CCT participant with gastro-intestinal or genitourinary, hematologic-lymphatic (...) malignancies, lung cancer, and breast or gynecological cancer (N = 334).Main Outcome Measures Percentages satisfied with consent process and information provided; and assessing participation’s perceptions of risks/benefits. Multivariable logistic or ordinal regression examined differences by cancer type.Results Most patient-participants felt well informed by the consent process (more than 90% overall and by cancer type) and. most (87.4%) reported that the consent form provided all the information they wanted, although nearly half (44.8%) reported that they read the form somewhat carefully or less. More than half (57.9%) said that talking to research staff (i.e., the consent process) had a greater impact on participation decisions than reading the consent form (2.1%). A third (31.1%) were very sure of joining in research studies before the informed consent process (almost half of lung cancer patients did—47.1%). Most patients personally assessed the risks and benefits before consenting. However, trust in physicians played an important role in the decision to enroll in CCT.Conclusions and Relevance Cancer patients rely less on written features of the informed consent process than on information obtained from the research staff and their own physicians. Research should focus on information and communication strategies that support informed consent from referring physicians, researchers, and others to improve patient risk-benefit assessment and decision-making. Using Sneed's metatheory an attempt is made to reconstruct Hodgkin and Huxley's theory of excitation of cell membranes. The structure of this theory is uncovered by defining set-theoretical predicates for the partial potential models, potential models, and models of the theory. The function of permeability is said to be the only theoretical function with respect to this theory. The main underlying assumptions of the theory are briefly outlined.

This chapter reviews past and present debates about the therapeutic relationship in order to draw out the ethical implications of relational practices in psychotherapy. The therapeutic relationship has been understood differently across psychotherapeutic approaches, with each tradition responding to the attendant ethical challenges in distinctive ways. Aside from practitioners’ theoretical and practical commitments, the therapeutic relationship has also been, and continues to be, shaped by broader societal influences. The chapter discusses the shifting ethical implications of relational practices, then, as situated (...) in their theoretical and historical contexts. The variability of concerns raised by the therapeutic relationship requires continued ethical analysis in order to confront the diversity and complexity of contemporary clinical practice. (shrink)

Darwin’s claim about natural selection is reconstructed as an empirical claim about a causal connection leading from the match of the physiology of an individual and its environment to leaving surviving progeny. Variations in this match, Darwin claims, cause differences in the survival of the progeny. Modern concepts of fitness focus the survival side of this chain. Therefore, the assumption that evolutionary theory wants to explain reproductive success in terms of a modern concept of fitness has given rise to the (...) so-called tautology problem. It is shown that the tautology problem reappears in the treatment of fitness proxies in today’s experimental evolutionary biology when these proxies are considered to indicate fitness only. Taking Darwin’s empirical claim seriously suggests, by contrast, that fitness proxies are first of all measures of the match between organism and environment, which I call the organism’s ‘fittedness’. At the same time, they are indeed related to reproductive success. Thus looking in both directions, at fitness and at fittedness, they are janiform. Acknowledging this situation not only allows for rejection of the tautology objection, but also for integration of Darwin’s argument into current evolutionary biology. It is suggested that this helps reframe and alleviate the dispute between the Modern Synthesis and the Extended Evolutionary Synthesis. (shrink)

Instead of accepting instants of time as metaphysically basic entities, many philosophers regard them as abstractions from something else. There is the Russell-Whitehead view that times are maximal classes of simultaneous events; the linguistic ersatzer's proposal that times are maximally consistent sets of sentences or propositions; and the view that times are made up of temporal parts of material objects. These articles and follow-up discussions will pass through an accelerated, mainly editorial, review process. We invite readers to respond to such articles by sharing their personal thoughts and experiences, as well as to initiate new discussions. We hope these contributions will make the (...) journal a site for lively discussions on research practice. For this first "Viewpoint" we have selected a topic that should be of interest to many readers: What key research competencies will researchers and professionals need to have in the future? To introduce the topic, we look into a recent comparative study on this question that compares the situation in eight research-intensive countries. “Anchoring” is a tactic used to manipulate negotiation outcomes. It exploits the fact that people base their estimates of unknown quantities on initial values. If they are given these initial values, their estimations are influened by them. We will address whether there is a rational justification for people to be manipulated by anchoring. We will also look at how to recognize in a negotiation situation whether the anchor effect is being used against you, how to use the anchor effect to (...) your benefit, or at least how to defuse it if it is being used against you. The tools employed might appear appropriate, the reasoning sound and argumentation valid, but the subject-matter, well one wonders what that has to do with philosophy, if anything at all? Viewing some of the topics one really wonders of the notion of philosophy is not stretched too far? So much that is passed off as philosophy itself or some kind of so-called interdisciplinary issues really appear as irrelevant. Topics from the grievance studies especially fall under this. It seems as if individuals (...) have personal issues, obsessions and psychological, social and cultural problems that they attempt to interpret, perceive and treat as if they are philosophical and/or philosophically related. I wish to suggest that those issues are treated as disciplines or subjects in their own right, for example racism, feminism and gender studies, but not as if they have anything to do with philosophy or should be treated in a philosophical manner. As if they inform us about profound philosophical issues or concerns. Perhaps aspects of them can be dealt with as psychological, anthropological, sociological, biological, political, etc, but dealing with them as if they provide us with some kind of profound philosophical ideas and insights might be stretching the notion of philosophy a bit too far. I’ve wondered about the seeming dichotomy of materialism/physicalism and panpsychism and if they are really the only possible consciousness explanatory positions? How about biologism? That is as if all living biological matter or organisms are conscious, as well as that consciousness (the many types of it) can be explained best by the nature of those phenomena. What, if anything, is the correlation between the specialized or technical ideas of the philosopher and the rest of his existence? His everyday life outside his philosophical role. In the specialized reality and reality constitution, when employing the discourse and discipline of philosophy, the philosopher subscribe to many things in an explicit manner and he employs a number of implicit things and assumptions that are not stated explicitly. These things concern the different branches, areas and domains of the philosophical discourse, (...) for example metaphysics, epistemology, ethics, ontology, cognition, consciousness, mind, perception, thinking, etc. Is there a relation between these technical 'beliefs' of the philosopher and other, not philosophical areas of his existence? Does and can all of his non-philosophical existence reflect his philosophical beliefs, statements and expressions? Is it possible that the everyday existence or life world of the philosopher can resemble, confirm and express his philosophical ideas? If this is not the case, what are the factors that are involved in such discrepancies? Do they imply a lack of integrity, of wholeness of integration on behalf of the philosopher? What are the causes of such an illogical or surprising lack of compatibility or similarity between these sets of two or more facts? What are the things that we can look for in such a lack of compatibility – things such as the following? - inconsistency, difference, disparity, variance, variation, deviation, divergence, -/- disagreement, dissimilarity, dissimilitude, mismatch, lack of similarity, contrariety, contradictoriness, disaccord, discordance, incongruity, -/- lack of congruence, incompatibility, irreconcilability, conflict, opposition? -/- I illustrate the above by means of four examples. 1 Let us assume that the embodied human person consists of both voluntary and involuntary processes and activities. Do the philosophy of an individual reflect or express these activities or is it completely or partially unrelated to them? Do the voluntary processes and activities or the voluntary aspects of perception, cognition, brain processes and other activities resemble or express the philosophy of a thinker? 2 Some thinkers are seriously concerned about the importance of discourse and dialogue and the equality of all those involved. We find their concern about the ideal discourse and dialogue described in their written work and talks, but to what an extend do their own discursive and dialogical actions and behaviour reflect the ideal situation they preach? 3 Ethics and morality can be find in and are emphasized in all sorts of disciplines, of course they are major subjects in providing ways to live off for philosophers and we even find institutions devoted to their teaching and investigation. Do the lives, the lived morality and ethics of those individuals who preach the ideals of ethics or ethical ideals reflect the ideals they preach and that provides them with ways to earn a living? Or, is it the case that morality and ethics are merely faked by those individuals living off their preaching of ethics? And, that they merely employ the values, norms, customs and attitudes of a culture, sub-culture, community, group or another social grouping? In other words are the preachers of ethics really more ethical than the rest of the community and society? 4 When the philosopher expresses his ideas by means of all sorts of philosophical tools he is aware of the fact that he employs them, or at least aware of some of them being intentionally employed by him while he is unaware of others that he employs. Do the tools the philosopher employs to theorize (identify problems, the nature of the questions he asks, the nature of his ways of questioning, the assumptions he makes, the forming and testing of hypotheses, the making of generalizations, etc) or philosophize (perceive things, think, think about things, reason, argumentation etc) resemble what he beliefs, asserts and says about thinking, perception, cognition, understanding, subjects, objects, relationships between subjects and objects and other features and processes of epistemology? In short – does the lived philosophy, ontology, epistemology, ethics etc of the philosopher resemble, represent, confirm, substantiate, back, endorse, support, authenticate and corroborate the ideas, assertions and speculations that are expressed by the statements his philosophy or philosophizing consist of? Does he walk the walk of his talk? Are they similar and identical, the same things and merely expressions of the same things in different mediums? (shrink)

The purpose of this study was to test a causal model of ethical conflict in practice and autonomy in a sample of 254 nurse practitioners working in the primary care areas of family health, pediatrics, adult health and obstetrics/gynecology in the state of Maryland. A test of the model was conducted using a path analytic approach with LISREL 8.30 hypothesizing individual, organizational and societal/market factors influencing ethical conflict in practice and autonomy. Maximum likelihood estimation was used to estimate the parameters (...) most likely to have generated the data. Forty-five percent of the total variance in ethical conflict was explained by the variables of ethical environment and ethical concern. Ethical concern, idealistic philosophy, ethics education in continuing education, percentage of client population enrolled in managed care, and market penetration explained 15% of the total variance in autonomy. The findings of this study indicate that the causal model of ethical conflict in practice and autonomy is consistent with the data and contributed to a fuller understanding of clinical decision making associated with practicing in a managed care environment. The final model supported a conceptual framework that is inclusive of three domains: individual, organizational and societal/market variables. (shrink)

Our understanding of epithelial development in Drosophila has been greatly improved in recent years. Two key regulators of epithelial polarity, Crumbs and DE‐cadherin, have been studied at the genetic and molecular levels and a number of additional genes are being analyzed that contribute to the differentiation of epithelial cell structure. Epithelial architecture has a profound influence on morphogenetic movements, patterning and cell‐type determination. The combination of embryological and genetic/molecular tools in Drosophila will help us to elucidate the complex events that (...) determine epithelial cell structure and how they relate to morphogenesis and other developmental processes. For the first time in his Doctrine of Right, Kant employs an expanded, three dimensional concept of public law. In addition to constitutional law, it also includes international law and cosmopolitan law. Each of these concepts of law is assigned its own principle of reason: constitutional law declares that a republic is the only rightful constitution for an individual state; international law requires at least an association of states with higher level instruments of coercion; and cosmopolitan law primarily defines the (...) basic rights of stateless peoples or individuals with respect to existing states. For the principles of reason for constitutional and international law, Kant formulates permissive laws, which allow for imperfections in an effort to promote the optima which the legal principles of reason dictate. Kant justifies these less perfect solutions not only with pragmatic considerations but also with reasons relating to the theory of the sovereignty of nations. Kants Rechtslehre verwendet erstmals einen erweiterten, dreidimensionalen Begriff des öffentlichen Rechts, der neben dem Staatsrecht nun auch das Völkerrecht und das Weltbürgerrecht umfaßt. Superficially, the proximity of Wittgenstein's work and its undisputed influence by Friedrich Nietzsche's ideas and concepts suggests that there are also overlaps in the large and in Nietzsche's work decisive field of progress and criticism of progress. The article tries to show that this is not the case. Despite all the overlaps that may exist between Friedrich Nietzsche and Ludwig Wittgenstein, these do not come to light in the concept of progress and the critique of progress. Both thinkers pursue a (...) very different movement of thought; Wittgenstein sees Nietzsche's focus on the "idea of great progress" as a "delusion", which he does not consider to be expedient. Ludwig Wittgenstein explicitly distances himself here from the spirit that defined the prevailing European and American civilization in the 1930s. He does not succumb to the delusions of grandeur of new, higher-level civilization, but leaves progress as the constantly progressing background noise of any civilization. (shrink)

The criticism of neoliberalism is omnipresent. The term is seemingly self-explanatory, but its original use in public has been forgotten. Its form originated in the international movement of ordoliberalism in the 1930s, which used neoliberalism to describe its distinction from laissez-faire capitalism. This conceptual confusion has created considerable consequential problems that overlay today’s debate on the future of the market economy. The fact that the neoliberalism of the ordoliberals is today equated by its critics with the capitalism of the libertarians (...) raises questions. Since the economic dogma of Milton Friedman, who was the inspiration for the so-called Chicago Boys in Chile, whose economic policy was first captured by today’s negatively connoted term neoliberalism, this approach needs to be looked at more closely. Should the ideas of the Chicago school of thought substantially distinguish themselves from the other currents of economic liberalism, a solution to the confusion of terms could be possible, giving a new twist to the debate on the market economy. Such a clarifiation would be of fundamental importance for the ethical question of the social orientation of the economic order, since ordoliberalism was in turn the godfather of the social market economy. Furthermore, this would have consequences for applied political ethics in the context of political theories of justice, whose theoretical constructs reflect the existing economic order as a fact of experience. Coming from anarchist circles and revolutionary-syndicalist trade unions, Simone Weil initially saw herself as a Marxist and an anarchist, before increasingly becoming their early and extremely pointed critic. From 1933 on, she distanced herself more and more from the syndicalist movement in terms of content, and at the same time she was increasingly skeptical of its politics. She saw in the syndicalists, socialists, and communists no more accurate knowledge of society than in the conservatives or fascists. Moreover, she came to (...) realize that they did not have the necessary means of action to carry out a revolution. In the assertion of the "historical mission of the working class," she saw a phrase that served the functionaries but only further humiliated and betrayed the working class. In this respect, even Marxism was for Weil still the intellectual expression of the bourgeoisie, because even a change in property relations would not have eliminated the oppression of the working class. Until the end of her life, she held that instead a radical change in labor relations was necessary to end the oppression of the working class and its social misery. The article attempts to situate Simone Weil's early disillusionment with syndicalism, socialism, Marxism and Stalinism, as well as her recognition of what was widely labelled totalitarianism in Western societies at the latest after the Second World War, in her writings. LOGIC‭ & ‬ARGUMENTATION‭ (‬VOLUME‭ ‬5) The first section deals with different ways,‭ ‬approaches or methods of the doing of philosophy or the methodology of philosophizing or the discourse and socio-cultural practice of the Western tradition of philosophy. -/- I then insert a number of articles and post concerning the fact that Philosophy in the Western World concentrates on the History of the Western Tradition of philosophical ideas,‭ ‬complaints that it is white,‭ ‬male and Euro-centered and that it has become too (...) academic,‭ ‬professional and institutionalized. -/- The subsequent sections deal with the topics of Logic and a number of notions‭ ‬related to‭ ‘‬logic‭’‬.‭ ‬The logic referred to are those that are relevant to philosophy or the doing of philosophizing.‭ ‬Truth,‭ ‬meaning,‭ ‬arguments and argumentation are then dealt with.‭ ‬This leads to another section on logic and finally reasoning is mentioned as the coming together of most of the previous sections. -/- If you wish to think and write about multi-dimensional things like the‭ ‘‬world‭’‬,‭ ‬embodied persons,‭ ‬consciousness,‭ ‬human thinking etc,‭ ‬you should at least think multi-dimensional and many levelled.‭ ‬Attempting to investigate,‭ ‬reflect on and‭ ‬describe the nature and functioning of these multi-dimensional,‭ ‬many-levelled‭ ‬entities in a one-dimensional,‭ ‬verbal,‭ ‬linear manner surely is irrational and do not make sense‭? ‬Visual Argument Mapping is one of these multi-dimensional,‭ ‬many-levelled tools.‭ (‬See Appendix‭). This text was prepared for presentation in Nagoya, Japan, in 2010. Its aim was to explore a dialogue with Asians toward a cosmopolitan sociology. Beginning from the idea of entangled modernities which threaten their own foundations, Ulrich Beck advocated a complete conceptual innovation of sociology in order to better comprehend the fundamental fragility and mutability of societal dynamics shaped by the globalization of capital and risks today. More specifically, he proposed a cosmopolitan turn of sociology: first, by criticizing methodological (...) nationalism; second, by introducing the concept of cosmopolitization; third, by re-mapping social inequalities; fourth, by discussing risk society in the context of East Asian development; and fifth and finally, by proposing a cosmopolitan vision. Along this line, Beck attempted an overview of the researches done on second modern transformation in East Asia and suggested that an active dialogue may be possible when Asians begin to see the West from their perspectives rather than being caught in the Euro-centric and West-hegemonic presuppositions.
