Explanation in biology has long been characterized as being very different from explanation in other scientific disciplines, very much so from explanation in physics. One of the reasons was the existence in biology of explanation types that were unheard of in the physical sciences: teleological explanations (e.g. Hull 1974), evolutionary explanations (e.g. Mayr 1988), or even functional explanations (e.g. Neander 1991). More recently, and owing much to the rise of molecular biology, biological explanations have been depicted as mechanisms (e.g; Machamer, (...) Darden and Craver 2000). The aim of this volume is to shed some new light on the diversity of explanation types in biology. What are the different types of explanation that occur in biology? Are these types of explanation specific to particular sub-disciplines of biology, or to particular types of problems across biology? How do they relate to each another? Do they compete with one another for answering the same questions? Or do they complement each other, providing insights to different questions? What are the reasons for such diversity? Can this diversity be overcome by a broader unifying model of explanation or is it more profound and irreducible? Why? This volume aims at making sense of this diversity of types of explanations that are found in biology, of their relationship with one another. After all, explanation in biology may prove not only different from explanation in the physical sciences, but also much more diverse than originally anticipated. (shrink)

The aim of this work is to present aggregation methods of hierarchically organized systems allowing one to replace the initial micro-system by a macro-system described by a few global variables. We also study the relations between the fast micro-dynamics and the slow macro-dynamics which can produce global properties. Emergence corresponds to a bottom-up coupling that is the result effected by a micro-level at a macro-level. As an example, we present prey-predator models with different time scales in an heterogeneous environment. A (...) fast time scale is associated to the migration process on spatial patches and a slow time scale is associated to growth and interactions between the populations. Preys must go on spatial patches where resources are located and where predators can attack them. The efficiency of the predators to catch preys is patch dependent. Perturbation methods allow us to aggregate the initial system of differential equations for the patch sub-populations into a macro-system of two differential equations governing the total population densities. We study the case of density independent and density dependent migrations. In the latter case, we show that different functional responses can emerge in the macro prey-predator model as a result of the coupling between the slow and fast systems. (shrink)

We propose a class [I,S] of loss functions for modeling the imprecise preferences of the decision maker in Bayesian Decision Theory. This class is built upon two extreme loss functions I and S which reflect the limited information about the loss function. We give an approximation of the set of Bayes actions for every loss function in [I,S] and every prior in a mixture class; if the decision space is a subset of R, we obtain the exact set.

The year 2010 marks the one-hundredth anniversary of the Recherches de Science Religieuse and provides an opportunity for the journal to explore its past, present, and prospects for the twenty-first century. Drug exceptional access programs (DEAPs) exist across Canada to address gaps in access to pharmaceuticals. These programs circumvent standard procedures, raising epistemic, economic, social and political issues. This commentary provides insights into these issues by revealing the context and procedures on which these programs depend.

The paper investigates how field experimentation of genetically modified crops became central to the French controversy on genetically modified organisms in recent years. Initially constructed in the 1980s as a cognitive endeavor to be preserved from lay interference, field trials of genetically modified crops were reconceived as “an intrusion in the social space,” which had to be negotiated with actors from that space. In order to analyze this transformation, the authors suggest that it is necessary to develop an interpretive framework (...) that combines theoretical perspectives from science and technology studies and the sociology of social problems, and emphasizes the importance of the way in which actors compete in a heterogeneous public space, to put forward alternative framings of problems. The authors present a detailed analysis of the interactions and conflicts between actors in diverse social arenas in order to better understand the dynamics of this sociotechnical controversy. Probabilistic Relational Models (PRMs) are a framework for compactly representing uncertainties (actually probabilities). They result from the combination of Bayesian Networks (BNs), Object-Oriented languages, and relational models. They are specifically designed for their efficient construction, maintenance and exploitation for very large scale problems, where BNs are known to perform poorly. Actually, in large-scale problems, it is often the case that BNs result from the combination of patterns (small BN fragments) repeated many times. PRMs exploit this feature by defining these patterns (...) only once (the so-called PRM’s classes) and using them through multiple instances, as prescribed by the Object-Oriented paradigm. This design induces low construction and maintenance costs. In addition, by exploiting the classes’ structures, PRM’s state-of-the-art inference algorithm “Structured Variable Elimination” (SVE) significantly outperforms BN’s classical inference algorithms (e.g., Variable Elimination, VE; Local Conditioning, LC). SVE is actually an extension of VE that simply exploits classes to avoid redundant computations. In this article, we show that SVE can be enhanced using LC. Although LC is often thought as being outperformed by VE-like algorithms in BNs, we do think that it should play an important role for PRMs because its features are very well suited for best exploiting PRM classes. In this article, relying on Faÿ and Jaffray’s works, we show how LC can be used in conjunction with VE and deduce an extension of SVE that outperforms it for large-scale problems. Numerical experiments highlight the practical efficiency of our algorithm. (shrink)

A new model of bioturbation has been developed to describe short term sediment reworking induced by macrobenthic communities. The design of the model had to consider the mixing processes, firstly, at the organism level, and secondly, at community level. This paper describes the mixing mode of the four types of bioturbators defined by the authors: the biodiffusors, the upward-conveyors, the downward-conveyors and the regenerators. The mathematical formulation of these sub-models consists of ordinary differential equations. They take into account the size (...) of the bioturbated zone, the output fluxes to the water column, tracer decay, physical mixing due to local currents and the type and intensity of the bioturbation processes. These sub-models make it possible to describe correctly the mixing events that have occurred in cores with each type of bioturbator. They also provide the basis for general bioturbation model, that will take into account the respective degrees of involvement of (i) the different bioturbation processes and their characteristics, (ii) the interference between the different processes, and (iii) make possible to predict the particle reworking in order to include it in studies of organic matter in early diagenesis. Staging and stratification are two diagnostic approaches that have introduced a more dynamic outlook on the development of diseases, thus participating in blurring the line between the normal and the pathological. First, diagnostic staging, aiming to capture how diseases evolve in time and/or space through identifiable and gradually more severe stages, may be said to lean on an underlying assumption of “temporal determinism”. Stratification, on the other hand, allows for the identification of various prognostic or predictive subgroups based on specific (...) markers, relying on a more “mechanistic” or “statistical” form of determinism. There are two medical fields in which these developments have played a significant role and have given rise to sometimes profound nosological transformations: oncology and psychiatry. Drawing on examples from these two fields, this paper aims to provide much needed conceptual clarifications on both staging and stratification in order to outline how several epistemological and ethical issues may, in turn, arise. We argue that diagnostic staging ought to be detached from the assumption of temporal determinism, though it should still play an essential role in adapting interventions to stage. In doing so, it would help counterbalance stratification’s own epistemological and ethical shortcomings. In this sense, the reflections and propositions developed in psychiatry can offer invaluable insights regarding how adopting a more transdiagnostic and cross-cutting perspective on temporality and disease dynamics may help combine both staging and stratification in clinical practice. The complexity and the variability of parameters occurring in ecological dynamical systems imply a large number of equations.Different methods, more or less successful, have been described to reduce this number of equations. For instance, in the paper of Auger and Roussarie (1993), the authors describe how to obtain a reduction by considering different time-scales. They consider a system which can be sub-divided into sub-systems such that the strengths of the intra-sub-systems interactions are much larger than those of the inter-sub-systems interactions. (...) In absence of effective pharmaceutical treatments, the individual's compliance with a series of behavioral recommendations provided by the public health authorities play a critical role in the control and prevention of SARS-CoV2 infection. However, we still do not know much about the rate and determinants of adoption of the recommended health behaviors. This paper examines the compliance with the main behavioral recommendations, and compares sociocultural, psychosocial, and social cognitive explanations for its variation in the French population. Based on the current (...) literature, these 3 categories of factors were identified as potential determinants of individual differences in the health preventive behaviors. The data used for these analyses are drawn from 2 cross-sectional studies conducted after the lockdown and before the peak of the COVID-19 epidemic in France. The participants were drawn from a larger internet consumer panel where recruitment was stratified to generate a socio-demographically representative sample of the French adult population. Overall, the results show a very high rate of compliance with the behavioral recommendations among the participants. A hierarchical regression analysis was then performed to assess the potential explanatory power of these approaches in complying with these recommendations by successively entering sociocultural factors, psychosocial factors, social cognitive factors in the model. Only the inclusion of the cognitive variables substantially increased the explained variance of the self-reported adoption of preventive behaviors, providing better support for the social cognitive than the sociocultural and psychosocial explanations. The future of personalized medicine lies neither with “genomic medicine” nor with “precision medicine”, but with “data medicine”. The establishment of this DM has required far-reaching changes, to establish four essential elements connecting patients and doctors: biobanks, databases, bioinformatic platforms and genomic platforms. The “transformation” of scientific research areas, such as genetics, bioinformatics and biostatistics, into clinical specialties has generated a new vision (...) of care. Molecular tumor boards are one response to these changes and are now providing better access to next-generation sequencing and new cancer treatments to patients with inoperable or metastatic cancers, and those for whom the usual treatment has failed. However, MTB face a crucial ethical challenge: maintaining and improving the trust of patients, clinicians, researchers and industry in academic medical centers supported by private or public funding rather than providing genetic data directly to private companies. We believe that, in this era of DM, appropriate modern digital communication networks will be required to maintain this trust and to improve the organization and effectiveness of the system. There is, therefore, a need to reconsider the form and content of informed consent documents at all academic medical centers and to introduce dynamic and electronic informed consent. (shrink)

The idea of a hybrid bicameral system combining election and sortition is investigated. More precisely, the article imagines how an elected and a sortition chamber would interact, taking into account their public perception and their competing legitimacies. The article draws on a survey of a representative sample of the Belgian population and Belgian members of parliament assessing their views about sortition in political representation. Findings are combined with theoretical reflections on election’s and sortition’s respective sources of legitimacy. The possibility of (...) conflicting legitimacies and mutually detrimental interactions leads to considerations of the effects of different possible distributions of power between the chambers as a crucial determinant of their interactions and perceived legitimacy. Peer review is a widely accepted instrument for raising the quality of science. Peer review limits the enormous unstructured influx of information and the sheer amount of dubious data, which in its absence would plunge science into chaos. In particular, peer review offers the benefit of eliminating papers that suffer from poor craftsmanship or methodological shortcomings, especially in the experimental sciences. However, we believe that peer review is not always appropriate for the evaluation of controversial hypothetical science. We argue that (...) the process of peer review can be prone to bias towards ideas that affirm the prior convictions of reviewers and against innovation and radical new ideas. Innovative hypotheses are thus highly vulnerable to being “filtered out” or made to accord with conventional wisdom by the peer review process. Consequently, having introduced peer review, the Elsevier journal Medical Hypotheses may be unable to continue its tradition as a radical journal allowing discussion of improbable or unconventional ideas. Hence we conclude by asking the publisher to consider re-introducing the system of editorial review to Medical Hypotheses. (shrink)

New concepts may prove necessary to profit from the avalanche of sequence data on the genome, transcriptome, proteome and interactome and to relate this information to cell physiology. Here, we focus on the concept of large activity-based structures, or hyperstructures, in which a variety of types of molecules are brought together to perform a function. We review the evidence for the existence of hyperstructures responsible for the initiation of DNA replication, the sequestration of newly replicated origins of replication, cell division (...) and for metabolism. The processes responsible for hyperstructure formation include changes in enzyme affinities due to metabolite-induction, lipid-protein affinities, elevated local concentrations of proteins and their binding sites on DNA and RNA, and transertion. Experimental techniques exist that can be used to study hyperstructures and we review some of the ones less familiar to biologists. Finally, we speculate on how a variety of in silico approaches involving cellular automata and multi-agent systems could be combined to develop new concepts in the form of an Integrated cell (I-cell) which would undergo selection for growth and survival in a world of artificial microbiology. Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. By analyzing various interplays that the zoological treatises posit between, on the one hand, the form and end of each species and, on the other hand, its material and efficient causes, Pellegrin reveals the astounding depth of Aristotle’s affinity with modern biology.In consideration of the millennia-spanning distance between Aristotle and the emergence of modern biology in the nineteenth century, Pellegrin first of all seeks to establish that he may call Aristotle a biologist without committing anachronism. Chapter 1 identifies two teleological notions that connect Parts of Animals and Generation of Animals to nineteenth-century conceptions of biology: Using organic function as the primary organizational principle in comparative anatomy relates Aristotle to Cuvier, and the concept of adaptation relates Aristotle to Darwin. After a lengthy discussion of hypothetical necessity, Pellegrin uses PA 1.1’s distinction between formal nature and material nature to suggest that Aristotle recognizes an “ontological autonomy” of material nature, by which he seems to mean that matter has certain properties independent of any form. Linking Aristotle to Darwin, he argues that for Aristotle the perfection of each species consists in its fitness for (everlasting) survival. The end-directed formal nature of the species must negotiate with its autonomous material nature in order to secure for it an advantageous condition that guarantees its permanence but inevitably comes at the expense of certain disadvantages. For example, birds have no ears because they need extra matter for feathers (see PA 2.12).Shifting the focus to a crucial difference between Aristotle and modern biology, chapter 3 investigates the unity of Aristotelian natural science and biology’s place within it. Pellegrin finds analogies between Aristotle’s explanations of sexual reproduction, spontaneous generation, and Meteorology ’s account of the formation of inanimate homoiomerous matter (for example, metals, minerals). Sexual reproduction (clearly involving a material, formal, efficient, and final cause) is more causally complex than spontaneous generation (which according to Pellegrin has no preexisting final cause and only a quasi-formal cause), yet we understand spontaneous generation only by analogy with sexual reproduction, which is for Aristotle explanatorily prior. Spontaneous generation, in turn, is marginally more complex than the formation of homoiomerous matter (which also has only a quasi-formal cause and, further, no final cause at all), yet we understand the latter only by analogy with spontaneous generation and sexual reproduction. Pellegrin concludes that all natural science is united insofar as “material-efficient causality concerns all natural realities,” living and nonliving alike; however, because Aristotle in each case explains the less complex by analogy with the more complex, the teleological study of fully developed living things is explanatorily primary within his natural science. In this way, Aristotle stands in stark contrast to modern natural science, in which biology is explanatorily posterior to chemistry and physics.Chapter 4 qualifies the explanatory priority of complex organisms by challenging any notion of an Aristotelian scala naturae. Le present livre propose l'etude de la constitution, durant le haut Moyen Age latin, d'une position philosophique: le realisme de l'immanence a propos des universaux. Cette position est fondee sur la conviction qu'il existe, dans le monde qui nous entoure, certes des individus particuliers - ce tilleul, cette tortue -, mais aussi des entites universelles. Ces entites n'existent pas separees des individus, mais integralement realisees en eux, sans variation ni degre. Cet engagement philosophique resulte d'une exegese des Categories d'Aristote, reinterpretees (...) selon des philosophemes issus de la pensee de Porphyre. La genealogie de cette position est ici retracee en abordant successivement ses sources tant grecques que latines et ses ancetres patristiques (avant tout Gregoire de Nysse), puis son elaboration conceptuelle durant les premiers siecles du Moyen Age latin jusqu'a la critique qu'en donnera Pierre Abelard, et ce, par l'analyse de l'ontologie des quatre philosophes qui l'ont soutenue: Jean Scot Erigene, Anselme de Canterbury, Odon de Cambrai et Guillaume de Champeaux. Dmitri Levitin's 966-page The Kingdom of Darkness is divided into three parts. In part I, the major theses of the book are presented, whereas parts II and III deal with two key figures, Pierre Bayle and Isaac Newton. The present article is a review of part I of Levitin's tome. In keeping with its title, “Giving up Philosophy. The Transformation of a System of Knowledge,” Levitin there argues that by the end of the seventeenth century, the European mind had (...) emancipated itself from the 'enterprise of philosophy,' which had fallen into disrepute. After praising Levitin's scholarship, this article argues that he is certainly correct with respect to what was at the time decried as 'the sterile teaching of the Schools,' and partly also with regard to the growing distrust of metaphysics, Still, philosophy as such neither was nor could be abolished, one principal reason being that there was not yet such a thing as 'science' to take over from it, nor had the figure of the 'intellectual' been born. In fact, the eighteenth century, the siècle des lumières, presented itself very much as a philosophical age. (shrink)

Pierre Bourdieu famously dismissed phenomenology as offering anything useful to a critical science of society – even as he drew heavily upon its themes in his own work. This paper makes a case for why Bourdieu’s judgement should not be the last word on phenomenology. To do so it first reanimates phenomenology’s evocative language and concepts to illustrate their continuing centrality to social scientists’ ambitions to apprehend human engagement with the world. Part II shows how two crucial insights of (...) phenomenology, its discovery of both the natural attitude and of the phenomenological epoche, allow an account of perception properly responsive to its intertwined personal and collective aspects. Contra Bourdieu, the paper’s third section asserts that phenomenology’s substantive socio-cultural analysis simultaneously entails methodological consequences for the social scientist, reversing their suspension of disbelief vis-à-vis the life-worlds of interlocutors and inaugurating the suspension of belief vis-à-vis their own natural attitudes.
